b6c317f27c [svn-r12902] Checkin of Shared Object Header Message work.
This feature is still in progress; Shared Object Header Messages are not
complete as a feature and are not thoroughly tested.  There are still
"TODO" comments in the code (comments with the word "JAMES" in them,
so as not to be confused with other TODO comments).

Hopefully this checkin will reduce the liklihood of conflicts as I finish
implementing this feature.

All current tests pass on juniper, copper (parallel), heping, kagiso, and mir.

a9af13d987 [svn-r12890] Description:
Finished implementation of H5Lget_info_by_idx for all cases: old vs. new
group formats, compact vs. dense new link storage, increasing vs. decreasing
vs. native iteration order.

    Also, refactor symbol table "foo by index" routines to be more generic
and share more code by using a single B-tree iteration callback which makes
callbacks to a specific "get <foo>" callback.

911e79b273 [svn-r12887] A fix for linking issues.
Should disable linking against shared libraries in Fortran for compilers that
don't support shared libraries.

Should also fix problem when the wrong Fortran file extension was specified.

If these changes don't solve the Daily Test issues, I'll look at backing out
the autotool version change until I have time to fix them.

Tested on heping, kagiso, juniper.

Refactor generic property list initialization code to put property list
specific routines in property list modules, instead of scattered to the four
winds.  Also, introduce property list class initialization objects, to make
adding new property list classes in the library easier.

    Fix daily test failure by using H5Pget_elink_prefix() API routine instead
of looking at the "raw" generic property list information.

c19a43d854 [svn-r12831] Changed the API for "unpacking" an external link value to take the size of
the linkval buffer, per Elena and Frank's suggestions while revising
the documentation.  Added error checking using this size, as well as a
couple of tests.

Add support for compress heap blocks in "managed" heaps.

    Also, fix bug when the first direct block moves between having a parent
and not having one (and vice versa), which occurs when the heap moves between
having a direct root block and having an indirect root block.

4d32eb160b [svn-r12776] The internal change is to make the 3 parameters of H5Pset_fapl_direct be a structure and passed
through driver info functions in H5FD_direct_open, H5FD_direct_read, and H5FD_direct_write.  The
external change is to add a new API function H5Pget_fapl_direct to query 3 control values, the
memory boundary, file system block size, and the maximal buffer size for copying data.

2d6bb59329 [svn-r12774] Modified flush code in the metadata cache to allow it to
handle flush callbacks which can dirty other entries, and
resize and/or rename the target entry.

This feature is needed by the fractal heap code.

Also added associated test code.


H5Commit tested.  Test failed on heping, but the 
error appears to be a syntax error in an un-related
file.

Tests on copper & sol passed, along with tests on 
phoenix.

775bd09974 [svn-r12766] Made two changes to Direct I/O VFD: first added 3 parameters to H5Pset_fapl_direct to control
memory boundary, file block size, and maximal copy buffer size; second in H5FD_direct_write and
H5FD_direct_read, the library checks whether data buffer is aligned.  If it is, then write and 
read the data directly instead of making a copy buffer.

e065eee4a8 [svn-r12751] Purpose:
Bug fix (related to 544)

Description:
h5_get_file_size() was coded to return 0 if failed but
file size can be 0.  Changed the failure return value to -1
which is allowed by the returned type of off_t which is a signed
type.
Also changed the checking code of the stat call to just == 0
since that is how it is defined.

Test:
Could test it in heping only.  Both Sol and Copper failed to
compiled due to error in the Direct IO VFD code.

3cb353e883 [svn-r12748] _exit() function for Windows DLL cannot immediately terminate the calling process.
So new flush2 tests generates false failures for DLL version on windows.
Two cases of flush2 tests were skipped temporarily on windows. 
The inserted windows macros should be removed when a better solution is found.
Tested on vs6.0 and vs 7.1 and Linux.

65d30cc9c3 [svn-r12739] Added Direct I/O driver to VFD. It's only supported by SGI Altix (cobalt). There's a configure
option --enable-direct-vfd/--disable-direct-vfd to enable/disable Direct I/O support.  The default
is enabled.  There's a small test in test/vfd.c.  Another way to test it is to set environment
variable HDF5_DRIVER to "direct" and run "make check" in the test/ directory.  There'll be some
further improvement in the following checkin including allowing user to provide memory boundary
value, file block size, and copying buffer size.

14dcb6db33 [svn-r12736] Description:
Add "use the latest format" support for dataspace object header encode/
decode routines and clean up format a bit for the latest format (new to 1.8.x
releases)

    Remove storing 'perm' parameter for array datatypes in memory and the file,
and add test to make certain that if any user applications are attempting to
store them, we get some reports back.  (Should be unlikely, since the RefMan
says that the parameter is not implemented and is unsupported).
    Carry those changes into the tests, etc.

    Clean up a bunch more compiler warnings.

4d8a0f4c54 [svn-r12719] Configured external links to (by default) use the FAPL of the parent
file, rather than H5P_DEFAULT.

This lets them be used with stdio and directio drivers.

Tested on mir and juniper (check-vfd takes a long time!).

4dea870b6a [svn-r12718] Purpose: New Feature
Description: Add a new part to the flush test that checks to see what happens in case a file is flushed, and
	     then a new dataset is created and the program exits without flushing this subsequent dataset. 
	     The test verifies that, at the very least, the data written out before the H5Fflush call is correct.

e5f0444b3a [svn-r12715] Incorporated a user-submitted patch to better detect the 'tr' utility
and quote its arguments.  Also checks for the 'socket' library on
Solaris.

If this patch passes the Daily Tests and makes the user happy, I'll
port it back to the 1.6 branch.

Since this is a "gen" program that generates a test file, it isn't always

Add the "use the latest version of the format" support to datatype
messages.  And a regression test to check that it's working.

    Also, found that we have been over-allocating space for compound datatype
messages (when they have array datatypes or can use the latest version of the
format) and trimmed the size back.

    Clean up datatype & dataspace encode/decode routines by having them
allocate & release "fake" file structures, which gets them out of needing to
"know" about the internals of file structures.

    Other minor whitespace/formatting cleanups, etc.

Description:
    First stage of checkins modifying the format of groups to support creation
order.  Implement "dense" storage for links in groups.

    Try to clarify some of the symbols for the H5L API.

    Add the H5Pset_latest_format() flag for FAPLs, to choose to use the newest
file format options (including "dense" link storage in groups)

    Add the H5Pset_track_creation_order() flag for GCPLs, to enable creation
order tracking in groups (although no index on creation order yet).

    Remove --enable-group-revision configure flag, as file format issues are
now handled in a backwardly/forwardly compatible way.

    Clean up lots of compiler warnings and other minor formatting issues.

Add 'loookup3' checksum routine and switch to using it for metadata
checksums - it's just as "strong" as the CRC32 and about 40% faster in general
(with some compiler optimizations, it's nearly as fast as the fletcher-32

These errors should be investigated more thoroughly later.  The underlying
problem in links.c seems to be that files opened multiple times don't share
the same H5F_shared_t struct.  Perhaps identifying when this is the case
would be helpful?

Object header locations (H5O_loc_t's) can now "hold open" a file and

3e755623cb [svn-r12528] Added User-Defined links to the library.
Users can create external links using H5L_create_external().  These links
point to an object in another HDF5 file.  Users can alter the behavior of
external links or create new kinds of links by registering callbacks
using the H5L interface.

Added tests, tools support, etc.

Also a number of other, minor changes have been made (some restructuring of
the H5L interface, for instance).

Additional documentation and examples are forthcoming.

   and debuging.

2) Added an expunge entry function.  This allows an entry to be deleteded
   from the cache without writing it to disk even if it is dirty.

3) Added a function call to resize pinned entries.

4) Added code to deal with entries that are dirty on load.  This is
   needed in support of a bug fix which can alter object headers on
   load to repair files.

5) Added progress reporting code to the "MDC API smoke check" test in
   cache_api.c.  To enable the progress reporting, set report_progress
   to TRUE in mdc_api_call_smoke_check().

Tested with h5committest, and a parallel test on phoenix (dual athelon
linux box).

set.

Description:

1) Elena encountered a bug in t_cache when running on Cobalt.  On
   investigation I found a potential race condition in t_cache that
   could explain her observation.

2) Quincey requested additions to the metadata cache allowing renaming
   of pinned entryies, and marking of pinned or protected entries as
   dirty.


Solution:

1) Modified t_cache.c to prevent the potential race condition.  Elena
   was unable to reproduce the bug on Cobalt, so we don't know if my
   fix actually addressed the problem.

2) Added code supporting the requested functions.  The changes were
   relatively trivial, but required substantial new test code.

h5committest, serial test on heping, parallel test on phoenix.

56c0a0f993 [svn-r12358] Purpose:
Bug fix.

Description:
The ${TR}, though avoid the error, is inconvenient.  It is needed
because configure.in use the char range in the style of 'a-z'.
The other style of '[a-z]' is more commonly accepted by all tr
but autoconf tends to strip away [], making the syntax rather
clumsy.

Solution:
Learned from autoconf that it avoids the use of character range
by just spell all the letters out.  Changed our tr commands to
use those variables defined by autoconf.  Also removed the
definition of ${TR} since it will cause inconsistancy when
autoconf also use plain 'tr' in its generated code.

The Makefile.in are changed because the elimination of ${TR} from
configure triggered its removal from all Makefil.in.  That is okay
because ${TR} is not used at all in Makefile.

Platforms tested:
h5committested. (sol failed to connected). also tested in shanti
using both /usr/ucb/tr and /bin/tr (the bad one before.)

Misc. update:
Updated both INSTALL and RELEASE files.

Bug fix/Feature

Description:
Modify the library to use rand_r, when available, instead of srand.  If
rand_r is not available, it will try to use srandom/random, and then finally
fall back to srand/rand.

Solution:
A couple places in the library use the srand() function to seed the random
number generator.  This can cause problems on certain platforms and could theoretically
cause problems for users who expect a certain sequence of random numbers following their
own call to srand().

Most platforms have an implementation of rand_r, which is identical to rand, except that
it allows for explicit storage of the seed value.  The configure script will now check
for the existence of rand_r to facilitate its use in the library.

Two new functions are added, to replace the macros HDsrand/HDrand.  These functions are HDrand and
HDsrand.  HDrand will call rand_r, if available, or random(), if available, and fall back to rand() if neither
of those is available.  HDsrand will store the seed value locally, if rand_r is available.  Otherwise, it will call
srandom if available, and fall back to srand otherwise.


Platforms tested:
heping, mir.  Really need to test on Red Storm, since that platform motivated this fix, but the machine
is currently not available.

df8739d8c6 [svn-r11875] Purpose:
Bug fix.

Description:
getenv_all, like some implementations of getenv, keeps an internal buffer
for the getenv values.  Application must make a copy of the content of the
returned pointer before calling getenv_all again IF it wants to use the
first content later.  The previous code violated this rule and caused
error.

Solution:
Did a small revamp of the h5_fixname to fix the above problem by moving
the getenv_all for HDF5_NOCLEANUP eariler to avoid it clashing the
call of getenv_all for HDF5_PARAPREFIX.  No a good permenant fix.  Need
to really recode this routine.

16ec392760 [svn-r11866] Purpose:
bug fix 504

Description:
testpar/t_mpi would hang if  $HDF5_NOCLEANUP is set.  E.g.,
% env HDF5_NOCLEANUP=yes mpirun -np 3 ./t_mpi

This happened because the environment variables are not exported to all
mpi processes by the mpirun command.  So, some attempted to do cleanup
while others don't and some hang waiting for others to act.

Solution:
Instead individual program checking getenv, they all just called h5_cleanup
no matter.  h5_cleanup now uses getenv_all to check the $HDF5_NOCLEANUP if
it is in parallel mode.

to fix the problem.

75ea10e5f5 [svn-r11737] Purpose:
Bug fix

Description:
Before this checkin, 'gmake check-s' would fail if there was a file in
the current directory named 'check-s'.
This is fixed under gmake (not sure how to fix for other makes).

Solution:
check, progs, install, etc. are what gmake calls "phony" targets,
which means that no file should be created.  These targets can be
specified by a line of the form
.PHONY: check progs install ...
Automake adds this line for targets it knows about, but HDF5 has a
lot of custom rules.  This checkin adds a .PHONY line for those rules.
I believe that only gmake recognizes the .PHONY line (at least, pmake
doesn't seem to), but a partial solution is better than none.
This error should occur very rarely anyway (the user has to manually
create files with names like 'build-check-s' or '_test').

Description:
Fixed bug in hl/src Makefile that was deleting y.tab.c.
Running bin/reconfigure changed a few other files as well (somebody
probably updated Makefiles.am but forgot to bin/reconfigure).

Solution:
Automake in its wisdom adds the line "rm *.tab.c" to every distclean
in every directory.  I assume that it assumes that such files are
generated during the build.  Supplied an empty distclean-compile
target to remove this line from the Makefiles.in.

        of the business of hacking H5G_namei() for new features, generally.

    - Revised H5O* routines to take a H5O_loc_t instead of H5G_entry_t

Description:
Added support for -shlib in h5fc and h5c++.
Made check-install use -shlib when only shared libraries have been installed.

Solution:
h5fc and h5c++ didn't recognize -shlib.  Stole code from h5cc to link against
shared libraries.
When static libraries are disabled, the examples Makefiles will automatically
use the -shlib option to link against shared libraries.  Thus,
--disable-static and make check-install should work together.

bcf3f797d4 [svn-r11566] Purpose:
Makefile bug fix

Description:
Previously, automake didn't output rules to build perform/mpi-perf or
the test/gen_* programs.
Now these can be built by typing 'make mpi-perf' (or 'make foo') or by
configuring with --enable-build-all.

Solution:
Automake doesn't like having rules for programs it doesn't build.  Tricked
it by having these programs built "sometimes"--whenever the user enables
--build-all.  This should be used mostly for testing and to ensure that
these helper programs compile.

***IMPORTANT***
These programs do *not* currently compile.  When --enable-build-all is used
(not the default), gen_new_fill fails because it uses an old API.  This is
an existing "bug" that has simply been exposed by this checkin.

c100b0bf26 [svn-r11470] Purpose:
Repair synchronization bug in the metadata cache in PHDF5

Also repair numerous other bugs that surfaced in testing the
bug fix.


Description:

While operations modifying metadata must be collective, we allow
independant reads.  This allows metadata caches on different processes
to adjust to different sizes, and to place the entries on their dirty
lists in different orders.  Since only process 0 actually writes
metadata to disk (all other processes thought they did, but the writes
were discarded on the theory that they had to be collective), this made
it possible for another process to modify metadata, flush it, and then
read it back in in its original form (pre-modification) form.  The
possibilities for file corruption should be obvious.


Solution:

Make the policy that only process 0 can write to file explicit, and
visible to the metadata caches.  Thus only process 0 may flush dirty
entries -- all other caches must retain dirty entries until they are
informed by process 0 that the entries are clean.

Synchronization is handled by counting the bytes of dirty cache entries
created, and then synching up between the caches whenever the sum
exceeds an (eventually user specified) limit.  Dirty metadata creation
is consistent across all processes because all operations modifying
metadata must be collective.

This change uncovered may bugs which are repaired in this checkin.
It also required modification of H5HL and H5O to allocate file space
on insertion rather than on flush from cache.

2540abc1c9 [svn-r11426] Purpose: VMS port / bug fix
Description:

On VMS dsets test failed screaming about corrupted stack.
Debugging didn't show any obvious problems. Careful examination
of compilation warning messages (something like "function is used as
data in dsets") made me to search for duplicated names.

It turned out that two variables H5Z_SET_LOCAL and H5Z_CAN_APPLY
were confused with H5Z_set_local and H5Z_can_apply functions from
H5Z.c file.


Solution:

Changed variable names to H5Z_SET_LOCAL_TEST and H5Z_CAN_APPLY_TEST.

Disabled C++ shared libraries for Sun Workshop compiler.

Solution:
This bug only seems to happen when using the -xarch=v9 flag to compile in
64-bit mode, but disabling shared libraries entirely for this compiler is
an easier fix (I don't know how to detect 64 bit mode from the command line).
The framework for disabling shared libraries for other C++ compilers is
in place.

1143f47e2d [svn-r11415] Purpose: Internal design change.
Description: H5T_register() replaces any existing data conversion path
with a new path.

Solution: Added a parameter to H5T_register() and H5T_path_find() to
signal the library whether the new conversion path is from API function
H5Tregister() or from private function like H5T_init_interface().  If it
is from H5Tregister(), replace existing path.  If it's from H5T_init_interface()
and the library is trying to register default hard conversion functions,
don't replace existing path because the path is registered by the library.
For example, the library registered H5T_conv_int_float() and is trying to
register H5T_conv_long_float().  The size of long is equal to int.  There's
no need to replace the path H5T_conv_int_float().

33beeb7f55 [svn-r11411] Purpose:
Bug fix

Description:
Building with --disable-static seems to have been broken on several platforms.
Fixed this.
Configure will now disable shared libraries automatically when using pgf90
or when building on Cygwin.

Solution:
To avoid errors when using shared libraries with pgf90 (which I had not
realized were compiler-specific), I had manually set convenience libraries
to use the -static linking flag.  Apparently, this is not necessary, and
caused these libraries to be created as empty archives when --disable-static
was used.
Also, some libraries were including other libraries, which was not
necessary.
I also fixed code in configure.in to correctly detect whether shared
or static libraries are enabled, and moved code that disables shared libraries
to before libtool is created (rather than editing libtool after the fact).
Despite repeated warnings that only one shared library can be linked at a
time, I have yet to have shared libraries break the linking of tests on
any system.  We'll see if the Daily Tests turn up anything.

Description: Quincey added the condition branch (else if (*((ST*)S) != (ST)((DT)(*((ST*)S)))))
in the definition of the macro H5T_CONV_Fx_CORE.  It handles a special situation
when the source is "float" and assigned the value of "INT_MAX".  Compilers do roundup
making this value "INT_MAX+1".  This branch is to check that situation and return
exception for some compilers, mainly GCC.

The branch if (*((ST*)S) > (DT)(D_MAX) || (S_PREC < D_PREC && *((ST*)S) ==
(DT)(D_MAX))) is for some compilers like Sun, HP, IBM, and SGI where under
the same situation the "int" doesn't overflow.

A test was added to dt_arith.c to check 2 conversions, from float to int where the
float is INT_MAX, and from double to signed char where the double is SCHAR_MAX.

5ffde305cd [svn-r11384] Purpose:
Code cleanup

Description:
    Merge back changes from "compact group" work that improve the
infrastructure of the library and may impact others.  In this round of
merging, that includes:
    - Move datatype allocation into single internal routine, instead of
        duplicated code that was spread out in a dozen or so places.
    - Clean up guts of object header routines (H5O_*) to allow for some of
        the fancieroperations that need to be performed on groups, along with
        some general improvements.
    - Added a new error code
    - Some minor cleanups in other code....

Bug fix

Description:
Incorrectly terminated the received string in getenv_all

Solution:
Tasks would incorrectly terminat the environment string they received from the
root task in getenv_all.

They did the equivalent of:

env[strlen(str) + 1] = '\0'.

This resulted in a single "garbage" character inserted
at the end of the string.  This wasn't noticed until now because it seems that on most
platforms this garbage character was a 0 anyway.

This has been corrected to;

env[strlen(str)] = '\0'.

6d3715e537 [svn-r11323] Purpose:
tidy up.

Description:
MPE option created *.clog file whenever it is executed in MPI.
The cleanup of *.clog files were done in individual Makefile.in.
Often, it is forgotten.

Solution:
Moved the cleaning of *.clog files to CHECK_CLEANFILES in commence.am
so that it is applied whenever check-clean is called.

66af6dce17 [svn-r11319] Purpose:
Bug fixes

Description:
This checkin fixes an occasional error on kelgia on sol during distclean.
It also causes test scripts to depend properly on the programs they're
supposed to be testing.

Solution:
The kelgia bug was due to some files being cleaned by automake and manually.
Removed the manual cleaning in src/Makefile.am.
Test script dependencies now need to be specified manually, since the
makefile can't guess what they test from their name.  Currently all test
scripts in a given directory have a single list of dependencies--this was
easy and seems to be sufficient.
These dependencies are listed in the SCRIPT_DEPEND variable in the Makefile.am.
