2e6100fb23 [svn-r27572] Removed VMS-specific code from the library.
The only remaining code consists of a few floating-point tests
that rely on pre-generated and checked-in VMS files. These have
been left alone, even though they will not be possible to
recreate, since testing VMS float behavior is still important.

3032f3adf3 [svn-r26711] Recommitting revisions 26669 and 26670, removing VPATH and redundant /usr/include and lib in fcompile and link flags checks, now that I have run reconfigure.
Also changed paths to h5cc, etc. in scripts to run installed examples from relative paths to absolute paths.

Tested with h5committest.

98d1c2d9a9 [svn-r26655] Purpose: Fixed HDFFV-7947
Description:
    When copy constructor or constructor that takes an existing id is invoked,
    the C ref counter stays the same but there is an extra C++ object which
    later is destroyed and may cause the HDF5 id to be closed prematurely. The
    C++ library needs to increment the ref counter in these situations, so that
    the C library will not close the id when it is still being referenced.

    However, the incrementing of ref count left some objects opened at the end
    of the program, perhaps, due to compiler's optimization on cons/destructors.    The constructor, that takes an existing id, needs to increment the counter
    but it seems that the matching destructor wasn't invoked.  The workaround
    is to have a function for each class that has "id" that only sets the id
    and not increment the ref count for the library to use in these situations.
    These functions are "friend" and not public.

    The friend functions are:

        void f_DataSet_setId(DataSet *, hid_t)
        void f_DataSpace_setId(DataSpace *, hid_t)
        void f_DataType_setId(DataType *, hid_t)

72d896f709 [svn-r26640] Purpose: Fix bugs
Description:
    - Changed DataType::operator= to simply copy the id of rhs instead of
      calling H5Tcopy because, when the operator= is invoked, a different
      datatype id is created and it won't have the same characteristics as
      rhs', specifically, if the rhs represents a named datatype, "this"
      would still be a transient datatype.
    - Added a DataType constructor that takes a PredType object, and this
      constructor will cause H5Tcopy to generate another datatype id, from a
      predefined datatype.
    - Fixed various mistakes in tests.

bdb7ec3497 [svn-r26422] Fixes autogen.sh errors caused by r26410 that produced:
CXX_SHARED_CONDITIONAL does not appear in AM_CONDITIONAL

This was due to a removed AM_CONDITIONAL macro in configure.ac.

The CXX_SHARED_CONDITIONAL code was removed from the Makefile.am
files. Additionally, the C++ shared library build settings field in 
libhdf5.settings file was updated.

Tested on: local linux VM w/ C++
           --enable-shared      --enable-static
           --enable-shared      --disable-static
           --disable-shared     --enable-static

7462a7ef1c [svn-r26329] Merge of r26069, r26070, and r26072 from the features/autotools_rework
branch.

Removed the configure option that allows selective disabling of individual
internal filters (fletcher32, shuffle, etc.).

This feature mucked up the code with a lot of #ifdefs, saved very little space,
and was not scalable to a general scheme for library size reduction. We've
decided to remove the feature while we investigate a more general scheme for
decreasing the library size.

0befe65753 [svn-r25632] Purpose: Fixed HDFFV-8852
Description:
    H5F_ACC_CREAT was included in the C++ API while the C library doesn't
    allow it yet.  Possibly, in the future, but not now.  In addition, the
    two flags H5F_ACC_RDONLY and H5F_ACC_RDWR were missing from the
    documentation, causing confusion that appending is not supported.
Solution:
    - Removed H5F_ACC_CREAT from the function until the C library support it
    - Added H5F_ACC_RDONLY and H5F_ACC_RDWR to the comments to update the
      documentation

c6e3e68297 [svn-r25117] Removed LT_ADD_LIBHDF5_DEPENDENCY configure conditional to roll back fix for removing rpaths from l
ib files.  The fix also removed dependencies on libhdf5, etc. when the --disable-sharedlib-rpath co
nfigure option was invoked.
Added instead configure variable hardcode_into_lib=no.  This removes rpath from lib files on Linux
and solaris machines.

Tested with h5committest on jam, koala, ostrich and platypus (cmake), and with configure option --disable-sharedlib-rpath on emu, platypus and quail.

- Overloaded Atribute::getName to take a char* for the attribute name:
        ssize_t Attribute::getName(char* attr_name, size_t buf_size)
    - Switched the arguments in this function:
        ssize_t getName(size_t buf_size, H5std_string& attr_name)
        so it became:
        ssize_t getName(H5std_string& attr_name, size_t buf_size)
        The second argument is default to 0, and can be skipped.
    - Removed this function:
        H5std_string getName(size_t buf_size); it'll collide with the
        first function when that function takes a NULL for the first
        argument, and uses default value for the second argument.
    - Added more tests

2e4302818a [svn-r24864] Description:
Remove all traces of MPI-POSIX VFD and GPFS detection/code.

    Remove remaining traces of stream VFD.

    Remove testpar/t_posix_compliant test (it's not actually verifying anything).

    Clean up H5D__mpio_opt_possible() further.

    Moved environment variable that disables MPI collective operations into
MPI-IO VFD (instead of it being in src/H5S.c).

    A few other small code cleanups.

Description:
    Applied patch from user Jason Newton.  JIRA issue HDFFV-8623, patch
    9, improve c++ compatibility with exceptions.  All additions of "throw()"
    are included.  Exception::what() is not added because it is not necessary.
    It was suggested for the name, which follows stdlib.

c8018386da [svn-r23427] Purpose: Fix bug HDFFV-8067
Description:
  + The C++ test failed with the new PGI compilers versions 12.4 and 12.5
  + An exception thrown by an internal function, which was called by
    a constructor, was not propagating to the test program during the stack
    unwinding, so it couldn't be caught by the test and the program terminated.
  + Various trials and errors indicated that the problem is where an STD string
    converted to a char* being passed to the internal function, but confirmation
    has not been found yet.  It could be a compiler bug.
Solution:
  + Added a try/catch in the constructor around the internal function and
    re-throw the exception when it is caught.  This is a workaround.
  + Unrelated minor fixes: removed unused variables and MESSAGE's; commented
    out tvlstr.cpp/test_read_vl_string_attribute because it may be redundant,
    and commented out H5Tpkg.h inclusion because TEST_ALIGNMENT is not added
    yet and probably not necessary in the C++ API.

c5371d7618 [svn-r22819] Added H5BLD_STATIC and HDF5_USE_SHLIB to configure.ac so that if configured with --disable-static the default for HDF5_USE_SHLIB in the compile scripts will be changed to yes. This is a fix for HDFFV-8141, where the compile scripts try to link to non-existant static hdf5 libraries.
Tested on jam,koala,ostrich(h5committest) and other THG machines.

98362b664c [svn-r20504] Purpose:
General shared library improvements for CYGWIN / AIX

Description:

    Shared libraries are disabled on both CYGWIN and AIX due
    to inability to build them correctly. Part of the problem
    in both of these situations is the lack of the libtool
    flag -no-undefined, which tells libtool that all needed
    symbols are defined at link time (a requirement on these
    systems) and that it's okay to build shared libraries.

    Another problem are lack of dependencies between wrapper
    libraries and core C HDF5 library.

    This patch addresses both of these by fixing configure to
    add in -no-undefined flag for libtool during linking and
    adds automake dependencies in the Makefile.am files.

    After testing, both CYGWIN and AIX now generate shared
    libraries, but there are still some test failures in each.
    (cache_api, dt_arith, and testerror.sh on CYGWIN, and
    fortran tests on AIX).

    Even though the shared libraries are not quite perfect,
    this is a general improvement to what we had before, so
    I'm applying the patch anyways. Note that default behavior
    of shared libraries on these systems being disabled has
    NOT been changed and requires the use of the
    --enable-unsupported to attempt to build them.

    We will need to address the test failures in each
    architecture prior to formally supporting shared
    libraries on each.

a45c7424b2 [svn-r20502] Purpose:
Add "silent make" mode configure option.

Description:

    Automake 1.11 has a new option available that allows for a
    silent make mode. This functionality needs to be explicitly
    enabled in configure.in via the use of the automake macro
    AM_SILENT_RULES, which is what this commit is adding.

    This introduces a new configure option: 

        --{en|dis}able-silent-rules

    This option is on by default, and simplies compile and link
    line outputs when building the library. Disabling this option
    will print full "verbose" output (i.e., full compile and
    linking lines for each target).

6fc1d05359 [svn-r20487] Bug 1386 - allow dimension size to be zero even though it isn't unlimited. This is a follow-up checkin for
r20440 and r20469:
  1. The dataspace code has another bug - when the maximal dimension isn't passed in for H5Sset_extent_simple, it
     is supposed to be same as the dimension.  The current library sets NULL to it.  I corrected it and added a
     test case to it.
  2. I corrected the tests of Fortran and C++ for this problem.

e006157deb [svn-r20475] Purpose:
- Revise shared Fortran library disabling scenarios in configure
    - Improve configure output summary

Description:

    Shared Fortran libraries are not supported on Mac, but were being
    disabled by configure in a way that also forced the C libraries
    to be static-only. This has been fixed, so now only shared Fortran
    is disabled while shared C can remain.

    This prompted two additional changes:

        1. While working on the check that addresses whether or not
           shared Fortran libraries are allowed, removed old and no
           longer needed check(s) that disable shared Fortran
           libraries with HP, Intel 8, PGI, and Absoft compilers.
           (Essentially, Mac is the only situation in which Fortran
           shared are disabled by configure.)

        2. Having two different states of libraries (i.e. shared C
           library with static-only Fortran library) was not apparent
           in the configure summary, which labeled all libraries as
           either shared and/or static. I've added lines to both the
           C++ and Fortran output sections to list shared/static-ness
           of these libraries specifically.

    Additionally, I've made sure that the new --enable-unsupported
    configure option correctly overrides configure if it tries to
    disable a shared library.

Improve configure's large-file support control.

Description:

    Modified configure to now attempt to add defines necessary for
    supporting largefiles on all systems, instead of solely on linux. This 
    is in response to user requests to enable largefile support on Solaris 
    by default, as well as to give extra control on AIX (instead of just 
    jamming the necessary flag into the config files).

    The old --enable-linux-lfs flag has been removed in favor of the 
    --enable-largefile flag (enabled by default), which can be used on all
    platforms.

    On systems where large files cannot be supported in this manner,
    configure will report as such.

Autotool Upgrade / Libtool Bug Fix

Description:

    Updated autotools referenced in bin/reconfigure as follows:

    Autoconf 2.64 --> Autoconf 2.65
    Automake 1.11 --> Automake 1.11.1
    Libtool 2.2.6a --> Libtool 2.2.6b-mcg

    The referenced libtool version is a custom version of 2.2.6b. It 
    has been tweaked to fix a bug in libtool that occurs
    when using PGI 10.0 compilers. A check incorrectly categorizes
    the C++ compiler as version 1.0 instead of 10.0, and the link
    line is subsequently set up incorrectly and fails to compile.

    A patch has been made available and will be included in the next
    release of libtool, but in the meantime I've applied the patch to a custom
    installation as indicated above. This bin/reconfigure now references
    the custom installation, and the resulting configure script will correctly
    categorize the PGI 10.0 C++ compiler.

    Ran bin/reconfigure to regenerate configure and makefiles.

Tested:

    jam and amani with PGI 10.0 compilers.

22da4232a4 [svn-r18107] bug 1673:
The mixed use of RUNTEST (original) and RUNTESTS (new) caused
confusion. E.g., the timings in test/ was still using the old
$RUNTEST.  It made more sense to use $RUNTEST which is used
by the dejagnu feature of automake.  So, I changed all
$RUNTEST or $RUNTESTS to $RUNEXEC.

config/commence.am & config/conclude.am are the two files
that got changes. Also fixed an error in test/Makefile.am.
The rest are changed by bin/reconfigure.

7ec079a515 [svn-r17616] Purpose:
CFLAGS overhaul

Description:

    Modified the way configure handles CFLAGS.

    (note: all changes also apply to FCFLAGS, CXXFLAGS, CPPFLAGS, and LDFLAGS).

    1. The configure process will now always preserve a user's CFLAGS
    environment variable setup. Any additional flags necessary for compilation
    added at configure time will be passed into the Makefiles as AM_CFLAGS,
    which is an automake construct to be used in addition to CFLAGS.

    This will allow a user to have the final say, as CFLAGS will always appear
    later in the compile line than AM_CFLAGS. Additionally, setting CFLAGS
    during make will no longer completely erase all flags set by configure,
    since they're maintained in AM_CFLAGS.

    2. Additionally, where possible, flags previously being assigned directly
    into CFLAGS (and thus propagating into h5cc) have now been redirected into
    H5_CFLAGS, so they're used ONLY for compiling hdf5, and not embedded into
    the h5cc wrapper script as well.

    *Note that H5_CFLAGS ultimately is assigned into AM_CFLAGS for use in the
    Makefiles. Complete description of changes and build process will be
    included in a Configure Document that Elena and I are working on.

    3. Removed unsupported config files. This includes:

       config/dec-osf*
       config/hpux11.00
       config/irix5.x
       config/powerpc-ibm-aix4.x
       config/rs6000-ibm-aix5.x
       config/unicos*

     4. Modified configure summary to display additional values. Specifically,
     appropriate AM_* variables are being shown, as well as H5_FCFLAGS and
     H5_CXXFLAGS, which were for some reason not already present.

Tested:

    - H5committest
    - Tested on all THG / NCSA machines, using several combinations of the more
      prominent configure options (c++, fortran, szip, threadsafe, parallel,
      et cetera). (Thanks to Quincey for rysnc testing setup!)
    - With regards to new automated testing, anything *necessary* for
      compilation will be caught by the daily tests as it stands now. (i.e.,
      if LDFLAGS is not properly set when szip is used, linking will fail).
      Additionally, with regards to which flags get into h5cc, if any
      *necessary* flags have been improperly removed, then daily tests should
      fail during make installcheck. Additional machine-specific desired
      behaviors and/or checks may have to be set up separately within the
      daily tests, so this is something to work on.

Previously, there was no versioning for H5Z_class_t.  This prevented applications
written for 1.6 using custom filters from being able to use the 1.8 library.
There is now an H5Z_class1_t and H5Z_class2_t to enable compatibility.  H5Zregister is
*not* versioned, it determines which version of the struct has been passed in by the
value of the first field (id or version, both are ints).

Description:

    Fixing BZ #1381. The --includedir=DIR configure option, which is used
    to specify the installation location of C header files, did not work
    correctly as the path was hard-coded in config/commence.am. I'm presuming
    this is because an older version of automake didn't know where to put
    c header files. In any case, removing this line now defaults the includedir
    to the same directory that it is currently hard-coded to, and also fixes
    the configure flag to allow customization of this value.

f8c5384aa5 [svn-r16518] have 2 expected outputs for 2 h5ls runs depending if run on a big or little endian machine. Configure.in was modified to export a variable carrying endianess information to testh5ls.sh. This script then compares the current run with 2 expected outputs, one for a big-endian machine (linew was used to generate the output), other for little endian (jam was used to generate the output)
the way h5ls prints types, it starts searching for NATIVE types first. One solution would be h5ls not to detect these native types, using for example the same print datatype function that h5dump does, that would make the output look the same on all platforms  ("32-bit little-endian integer" would be printed instead).  Drawback, this "native" information would not be available. Other solution is to have not one but 2 expected outputs and make the shell script detect the endianess and compare with one output or other

8704820d1c [svn-r15395] When an attribute was opened twice and data was written with one of the handles,
the file didn't have the data.  It happened because each handle had its own
object structure, and the empty one overwrote the data with fill value.  This is
fixed by making some attribute information like the data be shared in the
attribute structure.

ca94c839d5 [svn-r15036] Bug fix.
Description:
The fortran Makefile.am used HDF_FORTRAN to indicate it is part of the
Fortran API source so that conclude.am will give fortran api prefix in the
test output.  The symbox HDF_FORTRAN is also used in configure for a different
purpose (indicated --enable-fortran). They conflicted.
Similar problem for the symbol HDF_CXX.

Solution:
Changed all the involved Makefile.am to use "FORTRAN_API" instead. It is
a more appropriate name.  Same for CXX_API.

Along the way, discovered that the Makefile.am of hl/fortran/test and
hl/cxx/test did not have those symbols at all.  Added them in.

Platform tested:
Kagiso only. It is a trivia change.

5bd2405c11 [svn-r14933] Purpose: Updating HDF5 to use automake 1.10.1 and libtool 2.2.2
Description: Applying update to autotools that was applied to 1.8 a couple
             of weeks ago to the trunk.

             Updated bin/reconfigure script to reflect the new versions of 
             libtool and automake in the /home1/packages/ directory.

             Rearranged configure.in script. When using libtool 2.2.2, the
             libtool script doesn't generate until later in the configuration
             process, so I had to move a test that parsed through the libtool
             script to a point after where it was actually being generated.

             Ran libtoolize on the project, and ran bin/reconfigure to
             regenerate configure and Makefile.in's throughout.

bd0e39e8e0 [svn-r14470] Purpose: Fixing configure problem on IRIX64.
Description:	IRIX64 failed to build tools/h5import, as well as c++/test 
		with szip. This is because IRIX is very picky when it comes 
		to linking libraries, and must be done in specific order. 
		(other UNIXes are not as such, and thus the problem wasn't 
		present).

Solution:	Rearrange the order in which the libraries are
		linked on the compiler line by sorting the line that
		assigns libraries into the LDADD variable in the Makefile.am's
		of the two respective directories.

d6e767c21d [svn-r14402] Description:
Add work-around to allow reading files that were produced with a buggy
earlier version of the library, which could create objects with the wrong
object header message count.  There is now a configure flag
"--enable-strict-format-checks" which triggers a failure on reading a file
with this sort of corruption (when enabled) and allows the object to be read
(when disabled).  The default value for the "strict-format-checks" flag is
yes when the "debug" flag is enabled and no when the "debug" flag is disabled.

	Note that if strict format checks are disabled (allowing objects with
this particular kind of corruption to be read) and the file is opened with
write access, the library will re-write the object header for the corrupt
object with the correct # of object header messages.

	This closes bugzilla bug #1010.

f6ebd743d8 [svn-r13954] Purpose: Fix test
Description:
    Compilers don't destroy temporary objects at the same time, some do
    immediately after use, some delay until the end of the scope.  The
    delay makes it difficult to test the reference count functionality.

Solution:
    Enclosed the operations on objects and check reference count after
    getting out of the enclosed block.  This only works for the test!
    I'm assuming that checking reference count is just for the library
    to test that functionality; the user will not need to do that. :-/

1d7e8f9dee [svn-r13928] Purpose: 1) Moving H5_CXX_HAVE_OFFSETOF macro to src/H5pubconf.h file.
2) Removing configuration of c++/src/H5cxx_pubconf.h file.

Reasoning: the additional pubconf file caused compilation complications, this is cleaner.

Description: added new configuration to generate a pubconf file

             compiler recognizes 'offsetof', the macro

             pubconf file.

58c565aee7 [svn-r13839] Purpose: creation of a DEFAULT_VFD macro in the test/Makefile.
Description:   a new configure flag has been created that will now set a macro
               in the test/Makefile. The flag is with-default-vfd=. When set to
               a virtual file driver (e.g. "--with-default-vfd=sec2"), the macro
               DEFAULT_VFD will hold this value.

1280f90f81 [svn-r13829] Some systems (only SGI Altix ProPack 4 discovered so far) doesn't return correct
file size from MPI_File_get_size.  Bypass this problem by replacing it with
stat.  Add an option --disable-mpi-size in configure to indicate this function
doesn't work properly.  Add a test in testpar/t_mpi.c, too.  If it returns wrong
file size, print out a warning.

Tested on kagiso (parallel) because already tested the same change to v1.6 on 
several platforms (kagiso, cobalt, copper, and sol).

a8251f3467 [svn-r13463] Syntax fix.
The copyright notices have errors in the closing comment lines that
C++ compilers complain about. Fixed the comment line.

Tested platform:
In smirom using disable-production, enable-debug, disable-shared option.
(other combinations would ended in build or test failures.  Pretty sure
they were caused by my changes.)

1b98fd4dbe [svn-r13365] Bug fix.
Description: Multiple copies of Copyright appeared in Makefile.in.  This was
due to automake copying the copyright right in the included files such as
config/commence.am.

Solution: Automake treats double hashes as comments and does not copy them
to Makefile.in.  Changed all the copyright notices in config/*.am to use
double hashes for the Copyright right notice.

Tested: kagiso via bin/reconfigure.

3fdcb8b3d9 [svn-r13203] Unable to replicate Daily Test error, but hopefully this is a fix anyway.
The examples had been depending on the build libraries in src, but should have
been depending only on the installed h5cc.  Fixed this.

Tested on kagiso (dependency change only, and was unable to replicate the
problem on any system).  Real test will be Daily Tests tonight.

59eccdaf69 [svn-r13181] Added a configure check to prevent a failure on Cygwin.
It seems that while Cygwin supports the time command, it has trouble with
the syntax
srcdir="../../hdf5/test" time ./testhdf5
and complains.
The solution is to test the above case in configure and not to use the time
command if it fails; Cygwin is fine with
srcdir="../../hdf5/test"  ./testhdf5

Tested on Cygwin and kagiso.  This feature shouldn't be a major compatibility
problem since every platform but Cygwin is already fine with the current
syntax.

6b5a918b1e [svn-r12929] Hopefully this really is a fix for the tg-login errors.
The version of libtool used by HDF5 isn't directly affected by the reconfigure
script; instead, libtoolize --force must be used by hand.  Libtool was the
source of the problem, so rolling its version back to 1.5.14 should solve the
issue (at least temporarily).

Reconfigure should still work on both heping and kagiso.

Tested on heping, kagiso, and tg-login3.

911e79b273 [svn-r12887] A fix for linking issues.
Should disable linking against shared libraries in Fortran for compilers that
don't support shared libraries.

Should also fix problem when the wrong Fortran file extension was specified.

If these changes don't solve the Daily Test issues, I'll look at backing out
the autotool version change until I have time to fix them.

Tested on heping, kagiso, juniper.
