155b00d8ff [svn-r19506] Bring changes from revisions 19408, 19421, and 19442 from branches/hdf5_1_8 to trunk. These revisions reorganize the compile scripts using h5cc.in, h5fc.in, and h5c++.in, add checks for installed examples to the scripts that run them after installation, and add DESTDIR for install as needed for RPMs.
Tested on amani, heiwa and jam by h5committest and with CYGWIN.

10a8b060ca [svn-r19059] Brought changes from hdf5_1_8 to add version information for fortran and c++ compilers in libhdf5.settings file and configure output (r18836), to install examples as part of make install (r18680), and to provide scripts to compile and run the examples after they are installed (r18817).
Tested with new/h5committest on amani, heiwa, and jam.

f0ecd71307 [svn-r18709] Purpose:
Improve configure's large-file support control.

Description:

    Modified configure to now attempt to add defines necessary for
    supporting largefiles on all systems, instead of solely on linux. This 
    is in response to user requests to enable largefile support on Solaris 
    by default, as well as to give extra control on AIX (instead of just 
    jamming the necessary flag into the config files).

    The old --enable-linux-lfs flag has been removed in favor of the 
    --enable-largefile flag (enabled by default), which can be used on all
    platforms.

    On systems where large files cannot be supported in this manner,
    configure will report as such.

Tested:

    h5committest
    AIX (NCSA's blue_print machine)
    duty, liberty, and linew.

0cf2a97cfb [svn-r18579] Purpose:
Autotool Upgrade / Libtool Bug Fix

Description:

    Updated autotools referenced in bin/reconfigure as follows:

    Autoconf 2.64 --> Autoconf 2.65
    Automake 1.11 --> Automake 1.11.1
    Libtool 2.2.6a --> Libtool 2.2.6b-mcg

    The referenced libtool version is a custom version of 2.2.6b. It 
    has been tweaked to fix a bug in libtool that occurs
    when using PGI 10.0 compilers. A check incorrectly categorizes
    the C++ compiler as version 1.0 instead of 10.0, and the link
    line is subsequently set up incorrectly and fails to compile.

    A patch has been made available and will be included in the next
    release of libtool, but in the meantime I've applied the patch to a custom
    installation as indicated above. This bin/reconfigure now references
    the custom installation, and the resulting configure script will correctly
    categorize the PGI 10.0 C++ compiler.

    Ran bin/reconfigure to regenerate configure and makefiles.

Tested:

    jam and amani with PGI 10.0 compilers.

22da4232a4 [svn-r18107] bug 1673:
The mixed use of RUNTEST (original) and RUNTESTS (new) caused
confusion. E.g., the timings in test/ was still using the old
$RUNTEST.  It made more sense to use $RUNTEST which is used
by the dejagnu feature of automake.  So, I changed all
$RUNTEST or $RUNTESTS to $RUNEXEC.

config/commence.am & config/conclude.am are the two files
that got changes. Also fixed an error in test/Makefile.am.
The rest are changed by bin/reconfigure.

Tested: h5committested.

b95a2981f2 [svn-r17770] Bug 1264 fixed.
Tests to verify the bug fixed are installed.

Test: v1.8.4 passed all tests on
Jam (default and with --disable-depreacted-symbol), Amani (v16API),
Linew (default).
This should be good for trunk version too.

fd6545ba5c [svn-r17693] Removed the erroneous test of using v16 API.
The error started out as an erroneous test of using v16 API via
source code. (See bug 1264).  It was implemented as:

#include "hdf5.h"
#define H5_USE_16_API

That was incorrect and generated warnings in Linux but error in AIX
for redefining macro H5_USE_16_API.

I corrected it yesterday to pass AIX by moving H5_USE_16_API up as:

#define H5_USE_16_API
#include "hdf5.h"

This is the proper way to turn on v16API and it passes all normal
tests.  I knew it would not work if somehow v16API is disabled
but hoping it can be fixed later.  Well, it broke last night
under --disable-deprecated-symbols.

Removed the #define H5_USE_16_API and let Raymond fix it after
the release.

4feddbbbcc [svn-r17685] Bug fix:
#define H5_USE_16_API
was inserted AFTER #include <hdf5.>, too late was it to take
effect. Instead, it caused a macro redefinition, flagged as an error
by AIX.

Fixed by moving it before the <hdf5.h>.

Tested: Jam.

7ec079a515 [svn-r17616] Purpose:
CFLAGS overhaul

Description:

    Modified the way configure handles CFLAGS.

    (note: all changes also apply to FCFLAGS, CXXFLAGS, CPPFLAGS, and LDFLAGS).

    1. The configure process will now always preserve a user's CFLAGS
    environment variable setup. Any additional flags necessary for compilation
    added at configure time will be passed into the Makefiles as AM_CFLAGS,
    which is an automake construct to be used in addition to CFLAGS.

    This will allow a user to have the final say, as CFLAGS will always appear
    later in the compile line than AM_CFLAGS. Additionally, setting CFLAGS
    during make will no longer completely erase all flags set by configure,
    since they're maintained in AM_CFLAGS.

    2. Additionally, where possible, flags previously being assigned directly
    into CFLAGS (and thus propagating into h5cc) have now been redirected into
    H5_CFLAGS, so they're used ONLY for compiling hdf5, and not embedded into
    the h5cc wrapper script as well.

    *Note that H5_CFLAGS ultimately is assigned into AM_CFLAGS for use in the
    Makefiles. Complete description of changes and build process will be
    included in a Configure Document that Elena and I are working on.

    3. Removed unsupported config files. This includes:

       config/dec-osf*
       config/hpux11.00
       config/irix5.x
       config/powerpc-ibm-aix4.x
       config/rs6000-ibm-aix5.x
       config/unicos*

     4. Modified configure summary to display additional values. Specifically,
     appropriate AM_* variables are being shown, as well as H5_FCFLAGS and
     H5_CXXFLAGS, which were for some reason not already present.

Tested:

    - H5committest
    - Tested on all THG / NCSA machines, using several combinations of the more
      prominent configure options (c++, fortran, szip, threadsafe, parallel,
      et cetera). (Thanks to Quincey for rysnc testing setup!)
    - With regards to new automated testing, anything *necessary* for
      compilation will be caught by the daily tests as it stands now. (i.e.,
      if LDFLAGS is not properly set when szip is used, linking will fail).
      Additionally, with regards to which flags get into h5cc, if any
      *necessary* flags have been improperly removed, then daily tests should
      fail during make installcheck. Additional machine-specific desired
      behaviors and/or checks may have to be set up separately within the
      daily tests, so this is something to work on.

4598a59f86 [svn-r17345] Purpose:
Updating autotools

Description:

    Installed new autotools and used them to reconfigure HDF5.

    - Automake upgraded to 1.11
    - Autoconf upgraded to 2.64
    - bin/reconfigure script edited to use new versions (on jam), and
      run to generate new configure script and Makefile.in's.
    - configure.in script edited to add "_cv_" to all AC_CACHE_VAL strings
      (in order to comply with new autoconf standard).
    
Tested:

    Tested on machines jam, smirom, liberty, linew.
    Tested w/ features c++, fortran, parallel.
    Tested w/ compilers gcc, pgcc, icc.

    Further testing via Daily Tests should catch any other outliers. Upon
    passing DT's, I'll propogate the new tools into 1.8, hdf4, et cetera.

08889823ea [svn-r16842] Bug fix:
If the AR command has embedded shell separators such as the case of
"AR =  ar -X 64", $AR ends up as a blank.

Solution:
Put quotes around the command substitution string to protect against embedded
separators. Applied the same to both AR and RANLIB assignments.

Tested:
At Up (AIX 5.3) only because that was where I discovered the error
when AR is  ar -X 64

893b8bffee [svn-r16561] Purpose:
Bug Fix

Description:

    Fixing BZ #1381. The --includedir=DIR configure option, which is used
    to specify the installation location of C header files, did not work
    correctly as the path was hard-coded in config/commence.am. I'm presuming
    this is because an older version of automake didn't know where to put
    c header files. In any case, removing this line now defaults the includedir
    to the same directory that it is currently hard-coded to, and also fixes
    the configure flag to allow customization of this value.

f8c5384aa5 [svn-r16518] have 2 expected outputs for 2 h5ls runs depending if run on a big or little endian machine. Configure.in was modified to export a variable carrying endianess information to testh5ls.sh. This script then compares the current run with 2 expected outputs, one for a big-endian machine (linew was used to generate the output), other for little endian (jam was used to generate the output)
the way h5ls prints types, it starts searching for NATIVE types first. One solution would be h5ls not to detect these native types, using for example the same print datatype function that h5dump does, that would make the output look the same on all platforms  ("32-bit little-endian integer" would be printed instead).  Drawback, this "native" information would not be available. Other solution is to have not one but 2 expected outputs and make the shell script detect the endianess and compare with one output or other

fb1499b60c [svn-r15944] A follow-up checkin for the last-round commit(r15943). Added a test in this script file to
check whether the macros H5_USE_16_API works properly.  There used to be a problem to compile
if H5_USE_16_API is defined in the application program (see bug #1264).

Tested on kagiso - simple change.

5deed723e5 [svn-r15943] Changed the library's macros H5_USE_16_API to H5_USE_16_API_DEFAULT avoid possible conflict wi
th user's definition of H5_USE_16_API.  The H5_USE_16_API_DEFAULT is defined through
configure with the flag --with-default-api-version=v16.

a664274624 [svn-r15942] Purpose: Bug Fixes and Libtool Upgrade
Description:
     - Remove need to set LD_LIBRARY_PATH when using shared szip library.

     - Libtool 2.2.6a is now used to generate libraries.

     - 'make check install' dependency bug is fixed, and should no longer
       break the build. 
  
     - removed hard coding of shell in config/commence.am, as this causes
       problems on Solaris with the new version of libtool.
   
     - RELEASE.txt with appropriate changes.

ca94c839d5 [svn-r15036] Bug fix.
Description:
The fortran Makefile.am used HDF_FORTRAN to indicate it is part of the
Fortran API source so that conclude.am will give fortran api prefix in the
test output.  The symbox HDF_FORTRAN is also used in configure for a different
purpose (indicated --enable-fortran). They conflicted.
Similar problem for the symbol HDF_CXX.

Solution:
Changed all the involved Makefile.am to use "FORTRAN_API" instead. It is
a more appropriate name.  Same for CXX_API.

Along the way, discovered that the Makefile.am of hl/fortran/test and
hl/cxx/test did not have those symbols at all.  Added them in.

Platform tested:
Kagiso only. It is a trivia change.

Improvement.

Description:
src/libhdf5.settings was the initial configure summary and is installed.
Then configure is changed to dump a summary of the configure settings to
the output and also append it to src/libhdf5.settings.  That created
two different output formats and duplicated information.  This is the
initial attempt to clean up this confusion and unify the output format.

It is decided to use the src/libhdf5.settings template as the unified means.
This requires more macros symbols be defined. The following symbols are
all related to generating the src/libhdf5.settings file.

5bd2405c11 [svn-r14933] Purpose: Updating HDF5 to use automake 1.10.1 and libtool 2.2.2
Description: Applying update to autotools that was applied to 1.8 a couple
             of weeks ago to the trunk.

             Updated bin/reconfigure script to reflect the new versions of 
             libtool and automake in the /home1/packages/ directory.

             Rearranged configure.in script. When using libtool 2.2.2, the
             libtool script doesn't generate until later in the configuration
             process, so I had to move a test that parsed through the libtool
             script to a point after where it was actually being generated.

             Ran libtoolize on the project, and ran bin/reconfigure to
             regenerate configure and Makefile.in's throughout.

Tested:      kagiso, smirom, linew (h5committest)

d6e767c21d [svn-r14402] Description:
Add work-around to allow reading files that were produced with a buggy
earlier version of the library, which could create objects with the wrong
object header message count.  There is now a configure flag
"--enable-strict-format-checks" which triggers a failure on reading a file
with this sort of corruption (when enabled) and allows the object to be read
(when disabled).  The default value for the "strict-format-checks" flag is
yes when the "debug" flag is enabled and no when the "debug" flag is disabled.

	Note that if strict format checks are disabled (allowing objects with
this particular kind of corruption to be read) and the file is opened with
write access, the library will re-write the object header for the corrupt
object with the correct # of object header messages.

	This closes bugzilla bug #1010.

859da34e93 [svn-r13962] Purpose:
Bug fix.

Description:
It used to clean out all *.h5 when done but this could cause a racing
condition error if parallel make (e.g., gmake -j ...) is used because
the "rm ... *.h5 ..." would remove *.h5 generaged and are still used
by other test programs (e.g. h5_write/h5_read).

Solution:
Removed "*.h5" from the cleanup list since the test program has already
taken care of removing temporary *.h5 generated.

Tested platform:
Kagiso, both serial and parallel.  Not triple platforms tested since 
this is just a simple shell script change.

Description:   a new configure flag has been created that will now set a macro
               in the test/Makefile. The flag is with-default-vfd=. When set to
               a virtual file driver (e.g. "--with-default-vfd=sec2"), the macro
               DEFAULT_VFD will hold this value.

1280f90f81 [svn-r13829] Some systems (only SGI Altix ProPack 4 discovered so far) doesn't return correct
file size from MPI_File_get_size.  Bypass this problem by replacing it with
stat.  Add an option --disable-mpi-size in configure to indicate this function
doesn't work properly.  Add a test in testpar/t_mpi.c, too.  If it returns wrong
file size, print out a warning.

Tested on kagiso (parallel) because already tested the same change to v1.6 on 
several platforms (kagiso, cobalt, copper, and sol).

1b98fd4dbe [svn-r13365] Bug fix.
Description: Multiple copies of Copyright appeared in Makefile.in.  This was
due to automake copying the copyright right in the included files such as
config/commence.am.

Solution: Automake treats double hashes as comments and does not copy them
to Makefile.in.  Changed all the copyright notices in config/*.am to use
double hashes for the Copyright right notice.

Tested: kagiso via bin/reconfigure.

3fdcb8b3d9 [svn-r13203] Unable to replicate Daily Test error, but hopefully this is a fix anyway.
The examples had been depending on the build libraries in src, but should have
been depending only on the installed h5cc.  Fixed this.

Tested on kagiso (dependency change only, and was unable to replicate the
problem on any system).  Real test will be Daily Tests tonight.

59eccdaf69 [svn-r13181] Added a configure check to prevent a failure on Cygwin.
It seems that while Cygwin supports the time command, it has trouble with
the syntax
srcdir="../../hdf5/test" time ./testhdf5
and complains.
The solution is to test the above case in configure and not to use the time
command if it fails; Cygwin is fine with
srcdir="../../hdf5/test"  ./testhdf5

Tested on Cygwin and kagiso.  This feature shouldn't be a major compatibility
problem since every platform but Cygwin is already fine with the current
syntax.

6b5a918b1e [svn-r12929] Hopefully this really is a fix for the tg-login errors.
The version of libtool used by HDF5 isn't directly affected by the reconfigure
script; instead, libtoolize --force must be used by hand.  Libtool was the
source of the problem, so rolling its version back to 1.5.14 should solve the
issue (at least temporarily).

Reconfigure should still work on both heping and kagiso.

Tested on heping, kagiso, and tg-login3.

911e79b273 [svn-r12887] A fix for linking issues.
Should disable linking against shared libraries in Fortran for compilers that
don't support shared libraries.

Should also fix problem when the wrong Fortran file extension was specified.

If these changes don't solve the Daily Test issues, I'll look at backing out
the autotool version change until I have time to fix them.

file format options (including "dense" link storage in groups)

    Add the H5Pset_track_creation_order() flag for GCPLs, to enable creation
order tracking in groups (although no index on creation order yet).

    Remove --enable-group-revision configure flag, as file format issues are
now handled in a backwardly/forwardly compatible way.

    Clean up lots of compiler warnings and other minor formatting issues.

"make check-vfd" will now run all tests in the test directory with different
file drivers (at least, all of those tests that use the testing framework's
FAPL).  Tests that fail will be skipped.

This is not a perfect fix, but is better than nothing.

Along with this change, check-vfd should be added to the Daily Tests.

56c0a0f993 [svn-r12358] Purpose:
Bug fix.

Description:
The ${TR}, though avoid the error, is inconvenient.  It is needed
because configure.in use the char range in the style of 'a-z'.
The other style of '[a-z]' is more commonly accepted by all tr
but autoconf tends to strip away [], making the syntax rather
clumsy.

Solution:
Learned from autoconf that it avoids the use of character range
by just spell all the letters out.  Changed our tr commands to
use those variables defined by autoconf.  Also removed the
definition of ${TR} since it will cause inconsistancy when
autoconf also use plain 'tr' in its generated code.

The Makefile.in are changed because the elimination of ${TR} from
configure triggered its removal from all Makefil.in.  That is okay
because ${TR} is not used at all in Makefile.

Platforms tested:
h5committested. (sol failed to connected). also tested in shanti
using both /usr/ucb/tr and /bin/tr (the bad one before.)

Misc. update:
Updated both INSTALL and RELEASE files.

91e56dc68d [svn-r12295] Purpose:
Several bug fixes

Description:
Added config file for Cray X1 (previous file was misnamed)
Simplified some code in hyperslab.c test that seemed to have been
confusing compiler on Cray X1.
Fixed typo in config/commence.am
Cleaned up hl/src/Makefile.am

Solution:
All four fixes should be straightforward.  The failure on Cray was
very difficult to debug, but involved arithmetic errors.
This change seems to fix it.

Description: h5_group example didn't work on VMS; it turned out
             that a group was not closed and since the default
             file close degree is "weak", file was not closed either.
             When program attempted to open the same file, system reported
             an error since the file was "locked by another user".
             UNIX systems apperently do not care and open the same file
             without any problem.

Solution: Added H5Gclose calls.

to fix the problem.

Bug fix

Description:
Before this checkin, 'gmake check-s' would fail if there was a file in
the current directory named 'check-s'.
This is fixed under gmake (not sure how to fix for other makes).

Solution:
check, progs, install, etc. are what gmake calls "phony" targets,
which means that no file should be created.  These targets can be
specified by a line of the form
.PHONY: check progs install ...
Automake adds this line for targets it knows about, but HDF5 has a
lot of custom rules.  This checkin adds a .PHONY line for those rules.
I believe that only gmake recognizes the .PHONY line (at least, pmake
doesn't seem to), but a partial solution is better than none.
This error should occur very rarely anyway (the user has to manually
create files with names like 'build-check-s' or '_test').

Description:
Added support for -shlib in h5fc and h5c++.
Made check-install use -shlib when only shared libraries have been installed.

Solution:
h5fc and h5c++ didn't recognize -shlib.  Stole code from h5cc to link against
shared libraries.
When static libraries are disabled, the examples Makefiles will automatically
use the -shlib option to link against shared libraries.  Thus,
--disable-static and make check-install should work together.

bcf3f797d4 [svn-r11566] Purpose:
Makefile bug fix

Description:
Previously, automake didn't output rules to build perform/mpi-perf or
the test/gen_* programs.
Now these can be built by typing 'make mpi-perf' (or 'make foo') or by
configuring with --enable-build-all.

Solution:
Automake doesn't like having rules for programs it doesn't build.  Tricked
it by having these programs built "sometimes"--whenever the user enables
--build-all.  This should be used mostly for testing and to ensure that
these helper programs compile.

***IMPORTANT***
These programs do *not* currently compile.  When --enable-build-all is used
(not the default), gen_new_fill fails because it uses an old API.  This is
an existing "bug" that has simply been exposed by this checkin.

Description:
When a parallel test script test fails, make would continue because the
way it was setup inside a for loop.  Fixed it by issuing an exit 1 inside
the loop.

There was also a typo error in the newer command comparision that it
must be $${chkname} in order to be valid.  Also, the test script itself
was not checked in the newer lists.  All fixed.

c100b0bf26 [svn-r11470] Purpose:
Repair synchronization bug in the metadata cache in PHDF5

Also repair numerous other bugs that surfaced in testing the
bug fix.


Description:

While operations modifying metadata must be collective, we allow
independant reads.  This allows metadata caches on different processes
to adjust to different sizes, and to place the entries on their dirty
lists in different orders.  Since only process 0 actually writes
metadata to disk (all other processes thought they did, but the writes
were discarded on the theory that they had to be collective), this made
it possible for another process to modify metadata, flush it, and then
read it back in in its original form (pre-modification) form.  The
possibilities for file corruption should be obvious.


Solution:

Make the policy that only process 0 can write to file explicit, and
visible to the metadata caches.  Thus only process 0 may flush dirty
entries -- all other caches must retain dirty entries until they are
informed by process 0 that the entries are clean.

Synchronization is handled by counting the bytes of dirty cache entries
created, and then synching up between the caches whenever the sum
exceeds an (eventually user specified) limit.  Dirty metadata creation
is consistent across all processes because all operations modifying
metadata must be collective.

This change uncovered may bugs which are repaired in this checkin.
It also required modification of H5HL and H5O to allocate file space
on insertion rather than on flush from cache.

The framework for disabling shared libraries for other C++ compilers is
in place.

966f5f4236 [svn-r11381] Purpose:
bug fix.

Description:
In Janus (Tflops), the test would seg-fault in production (compiled
with -O).  If compiled with -O0, it would be okay.  Track down the
problem to the for loop index i & j being declared with type hsize_t
which is usually unsigned long int.  Guess the Tflop compiler has
a bug in optimization that could not handle unsigned int as for loop
index.

Solution:
Since it is no need for i & j to be hsize_t and it makes more
sense to have them with type int.  Changed them to int type.

Passed in tflops and colonelk here.

66af6dce17 [svn-r11319] Purpose:
Bug fixes

Description:
This checkin fixes an occasional error on kelgia on sol during distclean.
It also causes test scripts to depend properly on the programs they're
supposed to be testing.

Solution:
The kelgia bug was due to some files being cleaned by automake and manually.
Removed the manual cleaning in src/Makefile.am.
Test script dependencies now need to be specified manually, since the
makefile can't guess what they test from their name.  Currently all test
scripts in a given directory have a single list of dependencies--this was
easy and seems to be sufficient.
These dependencies are listed in the SCRIPT_DEPEND variable in the Makefile.am.

Description:
The attempt to redirect stderr together to the log files were
done in the wrong order such that stderr output goes to where
stdout WAS.  Fixed that.

Code minor cleanup--use shell variables to hold the name of the
log file and the test instead of generating them repeatedly.  This
makes easier code reading, less crowded and avoid typos.

Only conclude.in is changed.  The Makefile.in changes are all
derived from automake.

Feature: check-clean target

Description:
'make check-clean' cleans up output files from tests.

Solution:
Tests create foo.chkexe and foo.log files.  Scripts create foo.chksh and
foo.logsh files.  'make check-clean' will clean these files up so that
the tests can be re-run.
Also suppressed some not-very-useful output of Makefiles when it would
echo commands.

7236935a9d [svn-r11095] Purpose:
Configuration feature

Description:
Serial test output is now stored in log files and printed when all tests
in a directory complete, or when a test fails.  This should make test output
more readable and useful.
Also made changes to clean up ii_files directories that are created by some
C++ compilers/linkers.
Also fixed a few minor Makefile bugs.

Solution:
When serial tests run, their output is saved in *.log or *.logsh.  While
running, tests only print when they begin and when they complete; their
more specific output (from the log file) is printed if the test fails or
when all tests have completed.
Comments welcome.

Bug fix

Description:
    The ".chksh" file for a test script was being created in the "source"
location rather than the build location.  This can cause problems when
multiple builds are running because "slower" machines will see the ".cshsh"
file from faster machines and will not run the test script as they should.

Solution:
    Use 'basename' command to strip off the path of the script and create
the ".chksh" file in the build location.

Description:
-nt is not a universal option for the test command in all platforms.
The use of it in conclude.am cause some platforms to bark at the

Solution:
Created a command script bin/newer which tests if file1 is newer
than file2.  Replace the "test file1 -nt file2" by
"newer file1 file2".

Description:

Solution:

solution, and should prevent errors in the Daily Tests.

Bug fix

Description:
Fixed bugs that caused tests to be unable to find testhdf5.sh during
daily tests, and another that broke sol and shanti.

Solution:
When tests are run, their path is ./$testname .
When scripts are run, their path has no leading "./".  Fixed.
Sol and shanti don't recognize the -e option for test, but they do know
-f.  Fixed.
Also modified release notes.

43f091f462 [svn-r11008] Purpose:
Feature: tests now use parallel make and only run once

Description:
When make is invoked in parallel (using the -j option), several tests will
now be run simultaneously.  This should speed up testing on a number of
systems.
When a test passes, it creates a foo.chkexe or foo.chksh file, which prevents
the test from running again unless the test or library changes.

Solution:
Most of the changes live in config/conclude.am.  Added *.chkexe and *.chksh
files to the list of files to be cleaned at "make mostlyclean" time.
Parallel tests still run one at a time, but use the same make instructions
as serial tests.

Platforms tested:
mir, eirene, sleipnir, pommier, copper, modi4 (some errors occurred, probably
due to the test being run before updating hdf5.  Will re-run tests after
checkin.)

Description:
check-s and check-p were set as pre-requistics of test.  They
would get executed in parallel if parallel make is used.  This
could cause problems since serial tests are used to be executed
before parallel tests. It is not known if it is always okay to
run serial and parallel tests in simultantously.

Solution:
Change check-s and check-p as actions of the target test so
that they get executed sequnentially.

Configuration feature

Description:
Different Fortran compilers mangle function names in different ways
(upper case, lower case, adding underscores).  To link between
Fortran and C functions, we need to know what a given function's
name is under a given compiler.

Solution:
Use autoconf's FC_WRAPPERS check to determine the Fortran
naming scheme and define the FC_FUNC_ macro to name our
functions (in H5f90proto.h).  Removed references to
our old FNAME macro, as well as flags that indicated whether
function names were upper or lower case.

On some machines, $RUNSERIAL variable needs to be used to run

commence.am to point to autotools installs in AFS instead of
those on heping.

25df1908bc [svn-r10158] Purpose:
Automake version upgrade

Description:
Upgraded automake version from 1.6.2 to 1.9.5.
Changed bin/reconfigure script to use automake 1.9.5.
Changed configure.in and Makefiles to use new FCFLAGS and FC variables
instead of FFLAGS and F9X.
Automake and configure should now do the lion's share of the work
supporting Fortran 9X; macros in acsite.m4 are now mostly unused (will
be cleaned later).
Altered how configure handles pmake; now root-level Makefile.in is
processed by bin/reconfigure to have a .MAKEFLAGS target, since
automake no longer allows us to define unused variables.
Configure now always checks for C++ compiler even if it is not
used, since automake thinks this is the Right Thing To Do and
will break otherwise.

Bug fix

Description:
modi4 dies during build with strange errors.
The root cause of these is a two-year-old hack in HDF5's libtool
script that only takes effect on IRIX.

Solution:
Edited the libtool hack (by editing ltmain.sh) to correct a bug in
the hack.
Also made sure that compiler-specific DEFAULT_LIBS are used
when linking.

3f0a35a4ea [svn-r9988] Purpose:
Bug fix

Description:
pmake (on modi4, for instance) complains about undefined variables
if it is run without the -V flag, which turns those errors to warnings.

Solution:
Added test to configure.in to see if $MAKE will allow Makefiles
with undefined variables.  If not, sets -V flag in AM_MAKEFLAGS.
Ensured that all custom make targets use AM_MAKEFLAGS.
Also defined all variables that caused errors in top-level Makefile.am.
This means that pmake can be used to build hdf5 *from the top level
only*.  To run make from a subdirectory, still need to use -V flag
(or use make or gmake).

Parallel builds were breaking in tools/lib

Solution:
talign didn't realize it depended on libh5tools.la because its
dependencies listed the full path (../../tools/lib/libh5tools.la).

This checkin should also add the --foreign flag to every Makefile.in

Description:
Found the permanant fix to automake/CVS dependency problem

Solution:
Added AM_MAINTAINER_MODE macro to configure.in.
Now automake will never try to regenerate Makefiles, Makefiles.in,
configure, H5config.h, etc. when they are out of date, nor will it
print any warnings.
Developers should  be very very careful to use reconfigure script,
and can add --enable-maintainer-mode flag to configure on heping
to regenerate these files correctly.

Description:
Some compilers, e.g., intel compiler, would take a long time
to compiler H5detect.c if optimization is on.


Solution:
Setup special make rules for H5detect to be compiled always with
optimization off by using -g.  Since H5detect is run once to generate H5Tinit.c,
it does not matter that much if it is optimized or not.

    The example code used to just run parallel I/O test in the current
    directory which is most likely where the program is compiled.
    In general, this directory is most likely not a parallel file system.
    Therefore, the example code often fails.
Solution:
    Add an option "-f <prefix>" for specifying the correct test files
    pathname prefix.  The program now requires an explicite file prefix
    either via the "-f" option or the environment variable $HDF5_PARAPREFIX.
    (With the proper setup of $HDF5_PARAPREFIX, the example code can run
    automatically in situtaions such as batch job or gmake check.)

    Also added feature to cleaup up the test files created.
    Of course, an added option "-c" to turn OFF the cleanup action.

Removing the DPSS (gridstorage) driver source code.
Description:
    The DPSS (using Grid-Storage) driver is retired.
    Removed the configure option with-gridstorage from configure.in.
    Cvs remove the following files
    ./src/H5FDdpss.c
    ./src/H5FDdpss.h
    ./test/dpss_read.c
    ./test/dpss_write.c

    Regenerated Dependencies files (some had to be hand-edited since
    'make depend' did not cover them.)
    Removed reference to DPSS Virtual file driver from H5F.c.
Platforms tested:
    modi4 (Parallel; -with-gass=...), eirene, arabica (fortran, cxx).

5560c64e25 [svn-r4747] Purpose:
Bug Fix.
Description:
    The H5Rget_object_type function could not get the object type for dataset
    region references.
Solution:
    Added a new function, H5Rget_obj_type, to replace H5Rget_object_type.
    The new function requires the reference type as an additional parameter,
    in order to allow queries on different reference types to be performed
    correctly.

Code cleanup for better compatibility with C++ compilers
Description:
    C++ compilers are choking on our C code, for various reasons:
        we used our UNUSED macro incorrectly when referring to pointer types
        we used various C++ keywords as variables, etc.
        we incremented enum's with the ++ operator.
Solution:
    Changed variables, etc.to avoid C++ keywords (new, class, typename, typeid,
        template)

    Fixed usage of UNUSED macro from this:
        char UNUSED *c
    to this:
        char * UNUSED c

    Switched the enums from x++ to x=x+1

Purpose:
    Feature Add
Description:
    Added "install-example" and "install-all" to the Makefile system.
    The behaviour of the "make install*" options:

        make install          - Installs binaries, libraries, include
                                files, and example programs.
        make install-examples - Installs only the example programs.
                                The directories are:

                            ${prefix}/doc/hdf5/examples/{c,c++,fortran}

        make install-all      - Install the binaries, libraries, include
                                files, example programs, and
                                documentation. The whole kit-n'-caboodle.
        make uninstall-examples - Get rid of those example files (but not
                                  the ${prefix}/doc/hdf5/examples/...
                                  directories)

    There's a new bin/ program which helps create directories which are
    deeply nested called "mkdirs". It's a simple shell script.

Description:
    The way we were generating Dependencies and .depend files was broken.
    If the $srcdir or other macros began with a ".", then it would match
    anything and cause problems since it would then overwrite the
    beginning of the header file's path.
Solution:
    Wrote a Perl script which can handle this type of weirdness better.
    It's only used when the environment is a GNU one with a GCC
    compiler...

bug fix
Description:
    The last reported problem that the parallel example program
    in examples could not be compiled, could not be duplicated
    again.  I guessed maybe Rushad mistook the compile warning
    messages as error messages.  Just a guess.
    Furthermore, the changed examples/Makefile.in and configure.in,
    did not work for the parallel case.  The examples/ph5example.c
    was never included for compiling.
Solution:
    Removed the fix in configure.in, put ph5exmple directly back
    in the examples/Makefile.in but put it in a variable for
    easier future maintenance.  Also, easier to identify the
    parallel examples too.
Platforms tested:
    Eirene, both serial and parallel modes.
