a664274624 [svn-r15942] Purpose: Bug Fixes and Libtool Upgrade
Description:
     - Remove need to set LD_LIBRARY_PATH when using shared szip library.

     - Libtool 2.2.6a is now used to generate libraries.

     - 'make check install' dependency bug is fixed, and should no longer
       break the build. 
  
     - removed hard coding of shell in config/commence.am, as this causes
       problems on Solaris with the new version of libtool.
   
     - RELEASE.txt with appropriate changes.

     - kagiso, smirom, linew (merged from 1.8, pretty quick tests)

ad28fa5b0c [svn-r15886] Purpose: Close bug 1332
Description: Improved external link traversal of h5dump.  h5dump will now
    properly avoid all cycles, even those spanning multiple files.  Improvement
    to the output of committed datatypes.  Committed datatypes are now checked
    for uniqueness (like other objects).  Tests added for these cases.

Tested: kagiso, linew, smirom (h5committest)

a59735101d [svn-r15822] Bug fix: #1090
The custom rules for installing h5cc, h5fc, and the fortran modules in fortran
and in hl/fortran don't use $(DESTDIR).  Added it to all those rules.

Tested: kagiso both serial and parallel with fortran and cxx enabled.

698a6d8845 [svn-r15804] Purpose: Add option to h5ls to enable external link traversal.
Description: Added -E option to h5ls.  When set, this alows h5ls to enter
external files (currently only through an external link).  The -r option by
itself will no longer allow h5ls to traverse external links.

The TEXTFPE was described in the usage (read floats in scientific notation) but was not implemeneted.
Solution:
remove TEXTFPE from the help system and have the TEXTFPE input type do
the same thing as TEXTPF currently does to support backwards compatibility (the format read for both TEXTFPE and TEXTPF is %f)

6d28e06f30 [svn-r15668] Purpose: Add feature requested in bug #1282
Description: Adds capability to h5ls to traverse external links when the -r
(recursive) option is given.  Changes to the way absolute path names are patched
in h5trav.c.  Changes to the way recursive traversal starting from a non-root
group is handled (which also fixes some preexisting issues).  Tests added for
these cases.

4f61812180 [svn-r15458] Purpose: Modify the library to take the proper action when files with incorrect
datatype versions are encountered.

Description: The library now recognizes some problems with datatype versions in
H5O_decode_helper(), and, if not performing strict format checks, automatically
corrects them.  Framework added for other message decode routines to
automatically correct file errors.  Datatype version information added to
h5debug.

Because the command-line option parsing permits multiple '-f' arguments,
this will have the effect of or'ing the flags together so one can do

e47c44c04a [svn-r15438] Purpose: Bring the Windows H5pubconf.h up-to-date
Description:
This commit is a major update to the Windows-maintained H5pubconf.h file.  This file is statically-distributed because Windows cannot generate it dynamically as other platforms do.  Previously, our Windows version contained a minimal subset of the macro definitions required.  To update, I've gone through each macro (based on kagiso's output), and tested for the correct value on Windows.  This allows us to better target code based on feature flags.  It should also be easier to update in the future as changes are made to the configure script.

This commit also contains one small bug fix in h5ls.c.  Some Windows-specific code was missing a local variable definition.  The bug went unnoticed because Windows didn't define the feature flag correctly.

I've also made changes to the h5vers script.  Whenever the version string is incremented (automatically by h5test after a snapshot), the strings in H5pubconf.h will also be updated.

Summary: when using h5diff to compare the results of h5repack (or other tools that copy one HDF5 file to another), a new option is needed to allow h5diff to make an "absolute" comparison of the 2 files. This is the "contents" mode explained in the usage below.

If this mode is present, objects in both files must match (must be exactly the same). If this does not happen, the tool returns an error code of 1 (instead of the success code of 0)

Changes to the h5repack test script: the call to h5diff was changed to include -c (maintaining the previous -q).

096b0127bc [svn-r15246] Changed the shell script to avoid doing a cd $srcdir
The name of the files are now given by its full name relative to $srcdir

To avoid the printing of the complete full path of the test file, that hides
all the other parameters for long paths, the printing of the command line 
is done first in TESTING with the name only of the test file, not its full path 

the printing in the expected output that had the file name was removed as well as 3 tests that tested error messages in which the file name was present

tested: linux (in 2 different build directories relative to $srcdir), solaris

7a92820e35 [svn-r15183] Purpose: _WIN32 macro cleanup
Description:
As part of our Windows cleanup, we try to remove windows-specific tweaks in the source code.  There are many instances where Windows code is introduces via ifdef's.  We re-evaluate whether they are still required, and found that many of them are not.  Others we change to "feature"-specific code, rather than Windows-specific.

532e23b808 [svn-r15150] Purpose: Separate Windows function macro definitions to win32defs.h
Description:
In library code, we try not to use system calls directly, but instead use the HD{function} macro instead.  This way, we can map special versions of the call on particular systems.  Previously, it was all done in H5private.h.  However, in an effort to clean up platform-specific definitions, we move all of the Windows macros into a separate file, win32defs.h.  This way, we can use the non-Posix versions that Visual Studio sends warnings about.

Some macros are set specifically in the platform-specific header files.  Then, any macros left unset will be set by the "default" implementation in H5private.h.

This checkin also cleans up various source files to use the HD* macros when possible.

Tested:
Tested in kagiso of h5diffgentest itself.
Verified by h5dump that h5diff_empty.h5 was indeed empty.
Then "h5diff h5diff_empty.h5 h5diff_basic1.h5" returned 0 (should have
returned non-zero).

ca94c839d5 [svn-r15036] Bug fix.
Description:
The fortran Makefile.am used HDF_FORTRAN to indicate it is part of the
Fortran API source so that conclude.am will give fortran api prefix in the
test output.  The symbox HDF_FORTRAN is also used in configure for a different
purpose (indicated --enable-fortran). They conflicted.
Similar problem for the symbol HDF_CXX.

Solution:
Changed all the involved Makefile.am to use "FORTRAN_API" instead. It is
a more appropriate name.  Same for CXX_API.

Along the way, discovered that the Makefile.am of hl/fortran/test and
hl/cxx/test did not have those symbols at all.  Added them in.

Platform tested:
Kagiso only. It is a trivia change.

Improvement.

Description:
src/libhdf5.settings was the initial configure summary and is installed.
Then configure is changed to dump a summary of the configure settings to
the output and also append it to src/libhdf5.settings.  That created
two different output formats and duplicated information.  This is the
initial attempt to clean up this confusion and unify the output format.

It is decided to use the src/libhdf5.settings template as the unified means.
This requires more macros symbols be defined. The following symbols are

5bd2405c11 [svn-r14933] Purpose: Updating HDF5 to use automake 1.10.1 and libtool 2.2.2
Description: Applying update to autotools that was applied to 1.8 a couple
             of weeks ago to the trunk.

             Updated bin/reconfigure script to reflect the new versions of 
             libtool and automake in the /home1/packages/ directory.

             Rearranged configure.in script. When using libtool 2.2.2, the
             libtool script doesn't generate until later in the configuration
             process, so I had to move a test that parsed through the libtool
             script to a point after where it was actually being generated.

             Ran libtoolize on the project, and ran bin/reconfigure to
             regenerate configure and Makefile.in's throughout.

c83dbd9c18 [svn-r14792] bug fix: #1106 h5dump -b will dump ASCII values for datasets after the first one. One variable that controls the binary output was incorrectly reset to zero after a binary output was done a first time. The effect was that on cases of several datasets, the ones after the first were not binary written. Eliminated the resetting of that variable and tested a file with several datasets. Modified the test file so that it is easier to test with the tool binread, that reads the binary output of h5dump.

CLOSED. fread in windows needs a binary file to be open with "rb" instead of "r" otherwise it terminates execution if an end of file character is found on the input file. Besides that the binary file generated needs to be open with "wb" , otherwise an end of line character is read twice. DONE NOW for 1.8, already done previously for 1.6
renamed the h5import test files to have the extensions
text input files = .txt
binary input files = .bin
configuration files = .conf
hdf5 files = .h5
besides that in very test the files have the same name except extension.
For example 
TOOLTEST txtin16.txt -c $srcdir/testfiles/txtin16.conf -o txtin16.h5
The convention for the test name is for example, for "txtin16"
"txt" for text then "in16" means integer 16 size

Description:	IRIX64 failed to build tools/h5import, as well as c++/test 
		with szip. This is because IRIX is very picky when it comes 
		to linking libraries, and must be done in specific order. 
		(other UNIXes are not as such, and thus the problem wasn't 
		present).

Solution:	Rearrange the order in which the libraries are
		linked on the compiler line by sorting the line that
		assigns libraries into the LDADD variable in the Makefile.am's
		of the two respective directories.

d6e767c21d [svn-r14402] Description:
Add work-around to allow reading files that were produced with a buggy
earlier version of the library, which could create objects with the wrong
object header message count.  There is now a configure flag
"--enable-strict-format-checks" which triggers a failure on reading a file
with this sort of corruption (when enabled) and allows the object to be read
(when disabled).  The default value for the "strict-format-checks" flag is
yes when the "debug" flag is enabled and no when the "debug" flag is disabled.

	Note that if strict format checks are disabled (allowing objects with
this particular kind of corruption to be read) and the file is opened with
write access, the library will re-write the object header for the corrupt
object with the correct # of object header messages.

	This closes bugzilla bug #1010.

7e1d390491 [svn-r14360] New function has_filters (replace has_filters for each object and for global filters): verify if all requested filters in the array FILTER obtained from user input are present in the property list PID obtained from the output file. All the filter comparison of client data values is done here instead of the previous filtcmp

changed the logic of the filter compare function to first compare filter type, then filter client data values (separate here in each individual case, since some filters return private filter values. Todo: handle the nbit and scale-offest cases)

6036ac9b30 [svn-r14346] New feature: has_filters_obj function that checks if filters match for each individual dataset
Following the new feature of h5repack to allow multiple filters for all datasets and the new function has_filters that checks if the repacked file has all the filters requested, I added a new function

has_filters_obj

that does the same for each dataset. The previous function that checked this only ckecked if the user input filters were in the output dataset. This new function does this but checks if the filters are exactly the same. Currently the behavior of h5repack is to delete all filters that are present in the input file (dataset) and replace them with the requested ones, so they must match exactly.

We might consider adding other logical operations, like keep the existing ones.

Additionally , the function also checks if the filter parameters match.

While doing this I noticed that for the shuffle filter , the values returned do not match and also the same for the N-bit and scale-offset

The new function that checks for the filter values fails then, and so I commented the h5repack tests that do this for the N-bit and scale-offset filter (previously for the same bug on the shuffle filter I added special code on the compare filter function but this is temporary until I find the issue)
