e15bdb05e6 [svn-r14225] Description:
Change H5Oget_info -> H5Oget_info_by_name and re-add H5Oget_info in a
simpler form for querying a particular object, to align with other new API
routines.

     -H, --header         Print the header only; no data is displayed
     -A, --onlyattr       Print the header and value of attributes
     -i, --object-ids     Print the object ids
     -r, --string         Print 1-byte integer datasets as ASCII
     -e, --escape         Escape non printing characters
     -V, --version        Print version number and exit
     -a P, --attribute=P  Print the specified attribute
     -d P, --dataset=P    Print the specified dataset
     -y, --noindex        Do not print array indices with the data
     -p,   --properties   Print dataset filters, storage layout and fill value

                          E.g., to dump a file called `-f', use h5dump -- -f

 Subsetting is available by using the following options with a dataset
 attribute. Subsetting is done by selecting a hyperslab from the data.
 Thus, the options mirror those for performing a hyperslab selection.
 The START and COUNT parameters are mandatory if you do subsetting.
 The STRIDE and BLOCK parameters are optional and will default to 1 in
 each dimension.

      -s L, --start=L     Offset of start of subsetting selection
      -S L, --stride=L    Hyperslab stride
      -c L, --count=L     Number of blocks to include in selection
      -k L, --block=L     Size of block in hyperslab

  D - is the file driver to use in opening the file. Acceptable values
        are "sec2", "family", "split", "multi", "direct", and "stream". Without
        the file driver flag, the file will be opened with each driver in
        turn and in the order specified above until one driver succeeds
        in opening the file.
  F - is a filename.
  P - is the full path from the root group to the object.
  N - is an integer greater than 1.
  L - is a list of integers the number of which are equal to the
        number of dimensions in the dataspace being queried
  U - is a URI reference (as defined in [IETF RFC 2396],
        updated by [IETF RFC 2732])
  B - is the form of binary output: MEMORY for a memory type, FILE for the
        file type, LE or BE for pre-existing little or big endian types.
        Must be used with -o (output file) and it is recommended that
        -d (dataset) is used
  Q - is the sort index type. It can be "creation_order" or "name" (default)
  Z - is the sort order type. It can be "descending" or "ascending" (default)

  Examples:

  1) Attribute foo of the group /bar_none in file quux.h5

        h5dump -a /bar_none/foo quux.h5

  2) Selecting a subset from dataset /foo in file quux.h5

      h5dump -d /foo -s "0,1" -S "1,1" -c "2,3" -k "2,2" quux.h5

  3) Saving dataset 'dset' in file quux.h5 to binary file 'out.bin' using a litt
le-endian type

      h5dump -d /dset -b LE -o out.bin quux.h5

-z    sort_order [ascending | descending ] 

Added extra parameter to dump_group of type H5_iter_order_t to control the iteration order, to be passed to H5Literate.

Note : code under development, tests not added yet and flags NOT added to usage

first batch for displaying groups in creation order

1) Added extra parameter to dump_group of type H5_index_t , to be passed to H5Literate.

When a group is tried to be displayed, an inquiry of its creation properties is made. If H5P_CRT_ORDER_TRACKED is present on the group property list then the display is made by creation order, otherwise it is made by name

2) Added a new file to h5dumpgentest that generates a file with a hierarchy of groups with creation order on and off in alternately  


Note : XML code was not modified

bb392083b2 [svn-r13297] Description:
Add small 'h5mkgrp' tool to create groups in an HDF5 file from the command
line, allowing the group structure for a file to be created in a script.  This
tool closely follows the 'mkdir' command line tool in UNIX/Linux.

    Allow tool library applications to pass a FAPL to the h5tool_fopen() call,
giving some additional flexibility to tools which are adding objects to an
existing HDF5 file (like h5copy & h5mkgrp).

    Fix missing files in MANIFEST from previous checkin(s).

Add feature to h5copy to allow it to add an object to an existing file,
instead of blowing away existing file.

    Modify h5tools_fopen() routine to take access flags, so it can be used
to open an existing file for writing.

    Added check to h5copy test script that verifies it has produced a file
with the correct structure.

77ce08c356 [svn-r13139] Fixed the MULTI problem (Bug #731) that corrupted the data. The problem
came from the EOA for the whole MULTI file.  It's taken out because it's
meaningless for MULTI file.  Instead, each individual file has its EOA.

Fix several bugs

2) the printing of indices in the subsetting case was not being done. Solution: calculate the element position at the start of the subsetting using the algorythm 

Given an index I(z,y,x) its position from the beginning of an array   of sizes A(size_z, size_y,size_x) is given by
Position of I(z,y,x) = index_z * size_y * size_x 
                              + index_y * size_x
                              + index_x

And pass that position to the function that dumps data, h5tools_dump_simple_data. 

3) several index counters were declared as int, use hsize_t instead

4) modified the test generation program so that it includes test cases for subsetting of 1d, 2d, 3d, and 4d arrays and add these tests to the shell script

65d30cc9c3 [svn-r12739] Added Direct I/O driver to VFD. It's only supported by SGI Altix (cobalt). There's a configure
option --enable-direct-vfd/--disable-direct-vfd to enable/disable Direct I/O support.  The default
is enabled.  There's a small test in test/vfd.c.  Another way to test it is to set environment
variable HDF5_DRIVER to "direct" and run "make check" in the test/ directory.  There'll be some
further improvement in the following checkin including allowing user to provide memory boundary
value, file block size, and copying buffer size.

Add "use the latest format" support for dataspace object header encode/
decode routines and clean up format a bit for the latest format (new to 1.8.x
releases)

    Remove storing 'perm' parameter for array datatypes in memory and the file,
and add test to make certain that if any user applications are attempting to
store them, we get some reports back.  (Should be unlikely, since the RefMan
says that the parameter is not implemented and is unsupported).
    Carry those changes into the tests, etc.

    Clean up a bunch more compiler warnings.

    First stage of checkins modifying the format of groups to support creation
order.  Implement "dense" storage for links in groups.

    Try to clarify some of the symbols for the H5L API.

    Add the H5Pset_latest_format() flag for FAPLs, to choose to use the newest
file format options (including "dense" link storage in groups)

    Add the H5Pset_track_creation_order() flag for GCPLs, to enable creation
order tracking in groups (although no index on creation order yet).

    Remove --enable-group-revision configure flag, as file format issues are
now handled in a backwardly/forwardly compatible way.

    Clean up lots of compiler warnings and other minor formatting issues.

3e755623cb [svn-r12528] Added User-Defined links to the library.
Users can create external links using H5L_create_external().  These links
point to an object in another HDF5 file.  Users can alter the behavior of
external links or create new kinds of links by registering callbacks
using the H5L interface.

Added tests, tools support, etc.

Also a number of other, minor changes have been made (some restructuring of
the H5L interface, for instance).

Additional documentation and examples are forthcoming.

3ca585e46c [svn-r9951] Purpose: Minor bug fix.
Description:  The byte order for all 1-byte integer types was fixed as little-endian
even on a big-endian machine.  This's corrected in h5detect.c.  When types are only
1 byte long, a native int is used substitute the type to detect byte order.   Some tools
like h5dump and h5repack are also corrected in this case.

change).

eb3e9ccd8a [svn-r9234] Purpose:
Code cleanup

Description:
    Tweak recent "forward compatibility" changes to the H5E* API (which allowed
for the old H5E API functions to remain unchanged) by allowing for the error
stack callback function (H5E_auto_t) to also remain unchanged from the 1.6
branch.  This required changing the H5E{get|set}_auto routines to have the
old style H5E_auto_t type (which didn't have a stack ID parameter) and the new
H5E{get|set}_auto_stack routines to have a newer "H5E_auto_stack_t" type (which
has a stack ID parameter).  This should make the H5E API changes as forwardly
compatible as possible.
    One side-affect of this change was that it was impossible to determine if
the current auto error callback was the old style (H5E_auto_t) or the new style
(H5E_auto_stack_t) of callback, so a new API function (H5Eauto_is_stack) was
adde to query this.

HDF5 now supports SZIP with no encoder.

Description:
SZIP can be configured to have both encoder and decoder or just to have the decoder.  HDF5 can now query the configuration of any filter, and will throw errors if users try to write using a filter with encoding disabled.

Solution:
Added H5Zget_filter_info function, changed API for H5Pget_filter and H5P_get_filter_by_id.  See SZIP RFC.

    Remove various "fixtype" routines which duplicate (and actually pre-date)
    the functionality in H5Tget_native_type in favor of having the tools call
    H5Tget_native_type().  This provides the same functionality (actually better
    functionality, since the old "fixtype" routines didn't handle alignment of
    compound fields correctly) and reduces the amount of code to maintain.

    Add additional tests to dump out a "complex" compound datatype which
    exercises more code in the library for aligning compound fields correctly.

Description:
1. function rindex is not recognized by windows. Using strrchr instead.
Thereafer strings.h is not necessary.
2. Variable p_type is defined as "hid_t" type at one function; but it is never used.
At the end of that function, H5Tclose(p_type) is assigned. It may cause problems.
So erase two lines.

Lots of performance improvements & a couple new internal API interfaces.

Description:
    Performance Improvements:
        - Cached file offset & length sizes in shared file struct, to avoid
            constantly looking them up in the FCPL.
        - Generic property improvements:
            - Added "revision" number to generic property classes to speed
                up comparisons.
            - Changed method of storing properties from using a hash-table
                to the TBBT routines in the library.
            - Share the propery names between classes and the lists derived
                from them.
            - Removed redundant 'def_value' buffer from each property.
            - Switching code to use a "copy on write" strategy for
                properties in each list, where the properties in each list
                are shared with the properties in the class, until a
                property's value is changed in a list.
        - Fixed error in layout code which was allocating too many buffers.
        - Redefined public macros of the form (H5open()/H5check, <variable>)
            internally to only be (<variable>), avoiding innumerable useless
            calls to H5open() and H5check_version().
        - Reuse already zeroed buffers in H5F_contig_fill instead of
            constantly re-zeroing them.
        - Don't write fill values if writing entire dataset.
        - Use gettimeofday() system call instead of time() system when
            checking the modification time of a dataset.
        - Added reference counted string API and use it for tracking the
            names of objects opening in a file (for the ID->name code).
        - Removed redundant H5P_get() calls in B-tree routines.
        - Redefine H5T datatype macros internally to the library, to avoid
            calling H5check redundantly.
        - Keep dataspace information for dataset locally instead of reading
            from disk each time.  Added new module to track open objects
            in a file, to allow this (which will be useful eventually for
            some FPH5 metadata caching issues).
        - Remove H5AC_find macro which was inlining metadata cache lookups,
            and call function instead.
        - Remove redundant memset() calls from H5G_namei() routine.
        - Remove redundant checking of object type when locating objects
            in metadata cache and rely on the address only.
        - Create default dataset object to use when default dataset creation
            property list is used to create datasets, bypassing querying
            for all the property list values.
        - Use default I/O vector size when performing raw data with the
            default dataset transfer property list, instead of querying for
            I/O vector size.
        - Remove H5P_DEFAULT internally to the library, replacing it with
            more specific default property list based on the type of
            property list needed.
        - Remove redundant memset() calls in object header message (H5O*)
            routines.
        - Remove redunant memset() calls in data I/O routines.
        - Split free-list allocation routines into malloc() and calloc()-
            like routines, instead of one combined routine.
        - Remove lots of indirection in H5O*() routines.
        - Simplify metadata cache entry comparison routine (used when
            flushing entire cache out).
        - Only enable metadata cache statistics when H5AC_DEBUG is turned
            on, instead of always tracking them.
        - Simplify address comparison macro (H5F_addr_eq).
        - Remove redundant metadata cache entry protections during dataset
            creation by protecting the object header once and making all
            the modifications necessary for the dataset creation before
            unprotecting it.
        - Reduce # of "number of element in extent" computations performed
            by computing and storing the value during dataspace creation.
        - Simplify checking for group location's file information, when file
            has not been involving in file-mounting operations.
        - Use binary encoding for modification time, instead of ASCII.
        - Hoist H5HL_peek calls (to get information in a local heap)
            out of loops in many group routine.
        - Use static variable for iterators of selections, instead of
            dynamically allocation them each time.
        - Lookup & insert new entries in one step, avoiding traversing
            group's B-tree twice.
        - Fixed memory leak in H5Gget_objname_idx() routine (tangential to
            performance improvements, but fixed along the way).
        - Use free-list for reference counted strings.
        - Don't bother copying object names into cached group entries,
            since they are re-created when an object is opened.

        The benchmark I used to measure these results created several thousand
        small (2K) datasets in a file and wrote out the data for them.  This is
        Elena's "regular.c" benchmark.

        These changes resulted in approximately ~4.3x speedup of the
        development branch when compared to the previous code in the
        development branch and ~1.4x speedup compared to the release
        branch.

        Additionally, these changes reduce the total memory used (code and
        data) by the development branch by ~800KB, bringing the development
        branch back into the same ballpark as the release branch.

        I'll send out a more detailed description of the benchmark results
        as a followup note.

    New internal API routines:
        Added "reference counted strings" API for tracking strings that get
            used by multiple owners without duplicating the strings.
        Added "ternary search tree" API for text->object mappings.

Bug fix (ID 765 and part of ID 841)
Description:
    "h5dump -H" would core dump.  It was because the code was not
    checking if there was any file argument after option parsing.
    It referred to an non-existing filename argument.
    There was also some very old but not commented code which allowed
    the use of back slash to escape a filename begun with '-'.  The
    '--' option is better and more common practice.
Solution:
    Added code to check if there is still a filename argument after parsing.
    (This checking probably should goto inside the option_parsing routine.
    Also removed that old code mentioned above.

73683e4380 [svn-r5278] Purpose:
Migrate from configure macros of XYZ_ABC to H5_XYZ_ABC
Description:
    configure generates many macros definitions on the fly and
    were stored in src/H5config.h which is included by H5public.h.
    But other software that uses hdf5 may also run their own configure.
    There can be a clash in macro name space.  We decided awhile ago
    to prepend all generated macros with "H5_" to avoid conflicts.
    The process has started and this commit completes it (at least attempt
    to).
Solution:
    Many macros symbols (e.g. SIZEOF_xxx and HAVE_xxx were changed to
    H5_SIZEOF_xxx and H5_HAVE_xxx).  Then H5private.h no longer includes
    H5config.h.  This cuts H5config.h away from HDF5 source code.
Pending issues:
    The module of fortran and pablo are to be resolved in a different
    commit.

	There was a problem with having a lot of groups nested together. We
	could only handle 1024 characters at most, but, in a parallel program
	especially, it could occur that there were lots and lots of groups
	and would be more than 1024.
Solution:
	I made the "objname" part of the obj_t structure a pointer instead of
	a fixed size. Added code to allocate/deallocate the memory we need
	for it. Had to fix how the "prefix" was being handled in the h5dump
	program. It was also set to only 1024 characters in length. I made it
	dynamic.

	Added a test case...Go me!

    Windows is generating hundreds of warnings from some of the practices in
    the library.  Mostly, they are because size_t is 32-bit and hsize_t is
    64-bit on Windows and we were carelessly casting the larger values down to
    the smaller ones without checking for overflow.

    Also, some other small code cleanups,etc.

Solution:
    Re-worked some algorithms to eliminate the casts and also added more
    overflow checking for assignments and function parameters which needed
    casts.

    Kent did most of the work, I just went over his changes and fit them into
    the the library code a bit better.

    C++ compilers are choking on our C code, for various reasons:
        we used our UNUSED macro incorrectly when referring to pointer types
        we used various C++ keywords as variables, etc.
        we incremented enum's with the ++ operator.
Solution:
    Changed variables, etc.to avoid C++ keywords (new, class, typename, typeid,
        template)

    Fixed usage of UNUSED macro from this:
        char UNUSED *c
    to this:
        char * UNUSED c

    Switched the enums from x++ to x=x+1
