Bug fix: the macro used for percentage in the unsigned types needed a cast to signed (the difference can be negative)

Unlike the 1.6 branch the unsigned long long conversion to float is supported by H5Tconvert , so the test commented for 1.6 is run (tools/testfiles/h5diff_16_2.txt)

1b98fd4dbe [svn-r13365] Bug fix.
Description: Multiple copies of Copyright appeared in Makefile.in.  This was
due to automake copying the copyright right in the included files such as
config/commence.am.

Solution: Automake treats double hashes as comments and does not copy them
to Makefile.in.  Changed all the copyright notices in config/*.am to use
double hashes for the Copyright right notice.

Tested: kagiso via bin/reconfigure.

bb392083b2 [svn-r13297] Description:
Add small 'h5mkgrp' tool to create groups in an HDF5 file from the command
line, allowing the group structure for a file to be created in a script.  This
tool closely follows the 'mkdir' command line tool in UNIX/Linux.

    Allow tool library applications to pass a FAPL to the h5tool_fopen() call,
giving some additional flexibility to tools which are adding objects to an
existing HDF5 file (like h5copy & h5mkgrp).

    Fix missing files in MANIFEST from previous checkin(s).

d3c5ab50fc [svn-r13292] Description:
Add feature to h5copy to allow it to add an object to an existing file,
instead of blowing away existing file.

    Modify h5tools_fopen() routine to take access flags, so it can be used
to open an existing file for writing.

    Added check to h5copy test script that verifies it has produced a file
with the correct structure.

Tested platform:
Kagiso only since it is only a comment block change.  If it works in one
machine, it should work in all, I hope.  Still need to check the parallel
build on copper.

59eccdaf69 [svn-r13181] Added a configure check to prevent a failure on Cygwin.
It seems that while Cygwin supports the time command, it has trouble with
the syntax
srcdir="../../hdf5/test" time ./testhdf5
and complains.
The solution is to test the above case in configure and not to use the time
command if it fails; Cygwin is fine with
srcdir="../../hdf5/test"  ./testhdf5

Tested on Cygwin and kagiso.  This feature shouldn't be a major compatibility
problem since every platform but Cygwin is already fine with the current
syntax.

New version of the function h5tools_dump_simple_subset, to display subsetting. The new algorithm is: 
Introduced an outer loop for cases where dimensionality is greater 
 than 2D. In each iteration a 2D block is displayed by rows in a inner
 loop. The remainning slower dimensions above the first 2 are incremented 
 one at a time in the outer loop

Note: when blocks are introduced, the display is not correct. This is a bug that requires an improvement of the algorithm.

which caused problems for numbers greater that int. Substitute with atof

2) several index counters were declared as int, use hsize_t instead

hsize_t instead (unsigned long long)

Fix several bugs

2) the printing of indices in the subsetting case was not being done. Solution: calculate the element position at the start of the subsetting using the algorythm 

Given an index I(z,y,x) its position from the beginning of an array   of sizes A(size_z, size_y,size_x) is given by
Position of I(z,y,x) = index_z * size_y * size_x 
                              + index_y * size_x
                              + index_x

And pass that position to the function that dumps data, h5tools_dump_simple_data. 

3) several index counters were declared as int, use hsize_t instead

4) modified the test generation program so that it includes test cases for subsetting of 1d, 2d, 3d, and 4d arrays and add these tests to the shell script

6b5a918b1e [svn-r12929] Hopefully this really is a fix for the tg-login errors.
The version of libtool used by HDF5 isn't directly affected by the reconfigure
script; instead, libtoolize --force must be used by hand.  Libtool was the
source of the problem, so rolling its version back to 1.5.14 should solve the
issue (at least temporarily).

Reconfigure should still work on both heping and kagiso.

Tested on heping, kagiso, and tg-login3.

911e79b273 [svn-r12887] A fix for linking issues.
Should disable linking against shared libraries in Fortran for compilers that
don't support shared libraries.

Should also fix problem when the wrong Fortran file extension was specified.

If these changes don't solve the Daily Test issues, I'll look at backing out
the autotool version change until I have time to fix them.

Tested on heping, kagiso, juniper.

h5dump bug 701. Symptom: The creation of a hardlink pointing to the root group "/" causes h5dump to display it as a link pointing to itself.
Cure: the root group was not being inserted in the table that keeps track of object names and links.

c19a43d854 [svn-r12831] Changed the API for "unpacking" an external link value to take the size of
the linkval buffer, per Elena and Frank's suggestions while revising
the documentation.  Added error checking using this size, as well as a

1) added a new parameter to the h5diff function diff_array that contains
the beginning position of the hyperslab, so that the total position in
the array is printed correctly when reading by hyperslabs.
2) added a new test to h5diff  that reads and diffs by hyperslabs. The
test reads a 1GB dataset, from which a 1KB hyperslab was written with
differences .
3) added the generation of 2 files to the generator program to test the
h5diff hyperslab read.
4) changed the h5diff binary pre-generated file names to be more
descriptive (e.g, instead of file1.h5, made it h5diff_basic1.h5)
5) changed the name of the h5repack options text file to info.h5repack

Fixes for bugs 676, 228

676: both h5repack and h5diff use H5Dread. In the case of a "big"
dataset, use read/write by hyperslabs the same way h5dump uses. An
arbitrary value of 1GB was defined for "big", i.e, if the dataset is
greater than 1GB, then read/write by hyperslabs

228: use the file type in read/write by default. A new switch -n was
introduced if the user wants to use a native type, which was the
previous use by default.

Added a new test for h5repack that repacks a 1GB dataset

Tested: heping (serial, parallel), sol, copper

Add "use the latest format" support for dataspace object header encode/
decode routines and clean up format a bit for the latest format (new to 1.8.x
releases)

    Remove storing 'perm' parameter for array datatypes in memory and the file,
and add test to make certain that if any user applications are attempting to
store them, we get some reports back.  (Should be unlikely, since the RefMan
says that the parameter is not implemented and is unsupported).
    Carry those changes into the tests, etc.

    Clean up a bunch more compiler warnings.

e5f0444b3a [svn-r12715] Incorporated a user-submitted patch to better detect the 'tr' utility
and quote its arguments.  Also checks for the 'socket' library on
Solaris.

If this patch passes the Daily Tests and makes the user happy, I'll
port it back to the 1.6 branch.

Tested on mir and sol.

File format is not stable, don't keep files produced!

Description:
    First stage of checkins modifying the format of groups to support creation
order.  Implement "dense" storage for links in groups.

    Try to clarify some of the symbols for the H5L API.

    Add the H5Pset_latest_format() flag for FAPLs, to choose to use the newest
file format options (including "dense" link storage in groups)

    Add the H5Pset_track_creation_order() flag for GCPLs, to enable creation
order tracking in groups (although no index on creation order yet).

    Remove --enable-group-revision configure flag, as file format issues are
now handled in a backwardly/forwardly compatible way.

    Clean up lots of compiler warnings and other minor formatting issues.

104edc6fb9 [svn-r12534] Purpose:
Bug fixes.

Description:
There were MPI_init and MPI_finalize calls in the code of h5tools_fopen in
parallel mode.  But if a non-MPI tool is invoke to open a non-existing
file, it tries to open the non-existing file with different VFD and
eventaully came to try with the MPIO or the MPIPOSIX vfd, then it would
try to do MPI_Init which would fail in the MPI environment if the a.out
was not launched by MPI properly.

Solution:
MPI_Init and MPI_Finalize in general should be called by the MPI application,
not called by a library subroutine as in the manner that was done here.
Removed the MPI_init and MPI_Finalize calls.  Used MPI_Initialized to
verify if this has been launched as an MPI application in the proper
manner before attempting to use the MPIO or the MPIPOSIX VFD to open
the file.

Tested:
In tg-ncsa parallel, where it had failed explicitly and also in Heping,
using both serial and parallel mode.

3e755623cb [svn-r12528] Added User-Defined links to the library.
Users can create external links using H5L_create_external().  These links
point to an object in another HDF5 file.  Users can alter the behavior of
external links or create new kinds of links by registering callbacks
using the H5L interface.

Added tests, tools support, etc.

Also a number of other, minor changes have been made (some restructuring of
the H5L interface, for instance).

Additional documentation and examples are forthcoming.

beb04ae817 [svn-r12519] Fixed "make check-vfd"
"make check-vfd" will now run all tests in the test directory with different
file drivers (at least, all of those tests that use the testing framework's
FAPL).  Tests that fail will be skipped.

This is not a perfect fix, but is better than nothing.

Along with this change, check-vfd should be added to the Daily Tests.

calling h5tools_get_fapl running the mpio driver caused H5FD_pl_copy to
fail silently in some conditions. a MPI call was made before MPI_Init.

solution: corrected the MPI call to be made after MPI_Init and added error return
conditions to H5FD_pl_copy and h5tools_get_fapl

new program binread.c that reads the contents of this file and outputs it to stdout

added a test for the h5dump shell script that does a run of -b
the binread.c program reads the data used in this run, usage is ./binread FILE_NAME

56c0a0f993 [svn-r12358] Purpose:
Bug fix.

Description:
The ${TR}, though avoid the error, is inconvenient.  It is needed
because configure.in use the char range in the style of 'a-z'.
The other style of '[a-z]' is more commonly accepted by all tr
but autoconf tends to strip away [], making the syntax rather
clumsy.

Solution:
Learned from autoconf that it avoids the use of character range
by just spell all the letters out.  Changed our tr commands to
use those variables defined by autoconf.  Also removed the
definition of ${TR} since it will cause inconsistancy when
autoconf also use plain 'tr' in its generated code.

The Makefile.in are changed because the elimination of ${TR} from
configure triggered its removal from all Makefil.in.  That is okay
because ${TR} is not used at all in Makefile.

Platforms tested:
h5committested. (sol failed to connected). also tested in shanti
using both /usr/ucb/tr and /bin/tr (the bad one before.)

Misc. update:
Updated both INSTALL and RELEASE files.

Description:
Added config file for Cray X1 (previous file was misnamed)
Simplified some code in hyperslab.c test that seemed to have been
confusing compiler on Cray X1.

Solution:
All four fixes should be straightforward.  The failure on Cray was
very difficult to debug, but involved arithmetic errors.
This change seems to fix it.

to fix the problem.

I also fixed a couple of tracing bugs and ran trace.

Bug fix

Description:
Before this checkin, 'gmake check-s' would fail if there was a file in
the current directory named 'check-s'.
This is fixed under gmake (not sure how to fix for other makes).

Solution:
check, progs, install, etc. are what gmake calls "phony" targets,
which means that no file should be created.  These targets can be
specified by a line of the form
.PHONY: check progs install ...
Automake adds this line for targets it knows about, but HDF5 has a
lot of custom rules.  This checkin adds a .PHONY line for those rules.
I believe that only gmake recognizes the .PHONY line (at least, pmake
doesn't seem to), but a partial solution is better than none.
This error should occur very rarely anyway (the user has to manually
create files with names like 'build-check-s' or '_test').

    - Retire H5G_namei() in favor of a more general mechanism for traversing

        of the business of hacking H5G_namei() for new features, generally.

    - Revised H5O* routines to take a H5O_loc_t instead of H5G_entry_t

    - Lots more...

Description:
Added support for -shlib in h5fc and h5c++.
Made check-install use -shlib when only shared libraries have been installed.

Solution:
h5fc and h5c++ didn't recognize -shlib.  Stole code from h5cc to link against
shared libraries.
When static libraries are disabled, the examples Makefiles will automatically
use the -shlib option to link against shared libraries.  Thus,
--disable-static and make check-install should work together.

bcf3f797d4 [svn-r11566] Purpose:
Makefile bug fix

Description:
Previously, automake didn't output rules to build perform/mpi-perf or
the test/gen_* programs.
Now these can be built by typing 'make mpi-perf' (or 'make foo') or by
configuring with --enable-build-all.

Solution:
Automake doesn't like having rules for programs it doesn't build.  Tricked
it by having these programs built "sometimes"--whenever the user enables
--build-all.  This should be used mostly for testing and to ensure that
these helper programs compile.

***IMPORTANT***
These programs do *not* currently compile.  When --enable-build-all is used
(not the default), gen_new_fill fails because it uses an old API.  This is
an existing "bug" that has simply been exposed by this checkin.

Bug fix

Description:
Building with --disable-static seems to have been broken on several platforms.
Fixed this.
Configure will now disable shared libraries automatically when using pgf90
or when building on Cygwin.

Solution:
To avoid errors when using shared libraries with pgf90 (which I had not
realized were compiler-specific), I had manually set convenience libraries
to use the -static linking flag.  Apparently, this is not necessary, and
caused these libraries to be created as empty archives when --disable-static
was used.
Also, some libraries were including other libraries, which was not
necessary.
I also fixed code in configure.in to correctly detect whether shared
or static libraries are enabled, and moved code that disables shared libraries
to before libtool is created (rather than editing libtool after the fact).
Despite repeated warnings that only one shared library can be linked at a
time, I have yet to have shared libraries break the linking of tests on
any system.  We'll see if the Daily Tests turn up anything.

66af6dce17 [svn-r11319] Purpose:
Bug fixes

Description:
This checkin fixes an occasional error on kelgia on sol during distclean.
It also causes test scripts to depend properly on the programs they're
supposed to be testing.

Solution:
The kelgia bug was due to some files being cleaned by automake and manually.
Removed the manual cleaning in src/Makefile.am.
Test script dependencies now need to be specified manually, since the
makefile can't guess what they test from their name.  Currently all test
scripts in a given directory have a single list of dependencies--this was
easy and seems to be sufficient.
These dependencies are listed in the SCRIPT_DEPEND variable in the Makefile.am.

ph5diff had been hanging in Tflops.  Found out that vsnprintf ph5diff
uses was a local coded that did not limit printing according to the size
argument.  That resulted in buffer overflow and other problems.

Solution:
Added some sort of size checking in the home-grown vsnprintf and
had ph5diff checked for error return of vsnprintf.  Leon also
revamped the ph5diff manager's way of handling communications with
the workers.  That eliminated all but the last case of hanging.

Description:
The attempt to redirect stderr together to the log files were
done in the wrong order such that stderr output goes to where
stdout WAS.  Fixed that.

Code minor cleanup--use shell variables to hold the name of the
log file and the test instead of generating them repeatedly.  This
makes easier code reading, less crowded and avoid typos.

Only conclude.in is changed.  The Makefile.in changes are all
derived from automake.

Solution:
check-clean is now a separate target in its own right, which cleans less
than mostlyclean (check-clean < mostlyclean < clean < distclean).

Description:
Serial test output is now stored in log files and printed when all tests
in a directory complete, or when a test fails.  This should make test output
more readable and useful.
Also made changes to clean up ii_files directories that are created by some
C++ compilers/linkers.
Also fixed a few minor Makefile bugs.

Solution:
When serial tests run, their output is saved in *.log or *.logsh.  While
running, tests only print when they begin and when they complete; their
more specific output (from the log file) is printed if the test fails or
when all tests have completed.

Feature: tests now use parallel make and only run once

Description:
When make is invoked in parallel (using the -j option), several tests will
now be run simultaneously.  This should speed up testing on a number of
systems.
When a test passes, it creates a foo.chkexe or foo.chksh file, which prevents
the test from running again unless the test or library changes.

Solution:
Most of the changes live in config/conclude.am.  Added *.chkexe and *.chksh
files to the list of files to be cleaned at "make mostlyclean" time.
Parallel tests still run one at a time, but use the same make instructions
as serial tests.

due to the test being run before updating hdf5.  Will re-run tests after

The parallel h5diff wouldn't print out "Some objects were not comparable" because the worker
tasks were not communicating the not_cmp flag of the diff_opt_t struct back to the manager, who ultimately
prints everything.

Also, some miscellaneous fixes for error printing.  Some errors were printed out with printf instead of fprintf(stderr,...).
In parallel environments, this can result in output getting lost.

Solution:
Had the worker tasks pass along the not_cmp flag to the manager when they sent along
the number of differences they found.

Description:
Different Fortran compilers mangle function names in different ways
(upper case, lower case, adding underscores).  To link between
Fortran and C functions, we need to know what a given function's
name is under a given compiler.

Solution:
Use autoconf's FC_WRAPPERS check to determine the Fortran
naming scheme and define the FC_FUNC_ macro to name our
functions (in H5f90proto.h).  Removed references to
our old FNAME macro, as well as flags that indicated whether
function names were upper or lower case.

ph5diff fails on modi4 due to the way snprintf works on IRIX.

Solution:
The C99 standard says that, if there isn't enough room in the string,
 snprintf should return the number of characters that
would have been written to the output string if there were enough room.

The snprintf on modi4 would return the number of characters that is was able to write
succesfully to the string if space ran out. The ph5diff logic that checks if
the output buffer was full did not handle this sort of return value correctly.

Used  VSNPRINTF_WORKS from configure test to check how snprintf works and do
the logic accordingly.

Bug Fixes

Description:
Fixes for several bugs, including dumping of excess output to a temporary file, fix for printing
hsize_t datatype, and the long awaited fix for intermixed output.

Solution:
Fix 1:  Overflow file
Previously, any output that a worker task made was buffered locally in memory, up to a point.  Any
output beyond the size of the buffer (used to be 10k) was discarded.  Now, the memory buffer size has been
changed to 1k and any output beyond this amount is sent a temporary file.  This way, no output is lost
and memory usage is kept under control.  The temporary file is deleted as soon as a worker task finishes
sending its contents to the manager.

Fix 2:  hsize_t printing
Printing of the hsize_t datatype used to be handled by %Hu passed to HDfprintf.  However, there is no corresponding HDvsnprintf that
is able to print hsize_t types.  These are now printed with the aid of H5_PRINTF_LL_WIDTH.

Fix 3:  Intermixed output fix
Intermixed output would occur on some machines (although I haven't seen it happen for a while) due to the unpredictability of the underlying network
and the speed at which various message would travel.  This has been fixed by having all output send to the manager
for printing.  The worker tasks no longer print the output themselves upon receipt of a token, but instead
send that data to the manager.

Upgraded automake version from 1.6.2 to 1.9.5.
Changed bin/reconfigure script to use automake 1.9.5.
Changed configure.in and Makefiles to use new FCFLAGS and FC variables
instead of FFLAGS and F9X.
Automake and configure should now do the lion's share of the work
supporting Fortran 9X; macros in acsite.m4 are now mostly unused (will
be cleaned later).
Altered how configure handles pmake; now root-level Makefile.in is
processed by bin/reconfigure to have a .MAKEFLAGS target, since
automake no longer allows us to define unused variables.
Configure now always checks for C++ compiler even if it is not
used, since automake thinks this is the Right Thing To Do and
will break otherwise.

5c990d854e [svn-r10136] Purpose:
Bug fix.

Description:
MPI_LONG_LONG, which is not standard yet, was used to pass the
nubmer of differences found.  This was needed because number of
differences is defined as type hsize_t which can be arbitary large
such that there is no MPI type that matches it. The value is passed
between processes as an array of bytes in order to be portable.  But this
may not work in non-homogeneous MPI environments.
This fix was actually Leon's idea.

pmake (on modi4, for instance) complains about undefined variables
if it is run without the -V flag, which turns those errors to warnings.

Solution:
Added test to configure.in to see if $MAKE will allow Makefiles
with undefined variables.  If not, sets -V flag in AM_MAKEFLAGS.
Ensured that all custom make targets use AM_MAKEFLAGS.
Also defined all variables that caused errors in top-level Makefile.am.
This means that pmake can be used to build hdf5 *from the top level
only*.  To run make from a subdirectory, still need to use -V flag
(or use make or gmake).

2183c5971a [svn-r9956] Purpose:
Fixed numerous ph5diff bugs.

Description:
Fixed manager output printing
Fixed out of order output printing
Fixed test script execution problem
Temporary fix for large amounts of output overflowing buffer.

Solution:
The manager task buffers its output.  However, since the manager task
never gets a print token, this output was lost.  Solution: new function called
print_manager_output that prints buffered output is called in places where the
manager buffers its output.

printf was apparently buffering output.  This means that a task would sometimes
print even after it had given up its print token.  Added fflush() call after
printf() calls, which seems to have fixed the problem.

calling rsh multiple times in succession seems to overwhelm something in Linux,
as it begins to refuse new connections until the old ones reset.  Since each
call to mpirun in the test script starts up 4 rsh sessions, the test script
eventually is unable to run any further tests.  Solution: Added a short delay in the
testscript between successive calls to mpirun to allow old connections to reset.

The 10k output buffer was of insufficient size to hold the large amounts of
output generated by some of the tests.  Since code to buffer to a file has not
been implemented yet, a temporary fix was to increase the size of the output
buffer to 50k.

Description:
Dependencies between configure files (aclocal, configure.in, configure,

during build.

Solution:
Committed all Makefiles.in to update their timestamps.
As a temporary measure, forcibly prevented automake from running
autotools during build by redefining the variables it uses.

1db4cc2596 [svn-r9905] Purpose:
fix bugs.

Description:
The three variables, g_nTasks, outBuff, and outBuffOffset, were
declared in ph5diff.h.  That means they are declared in various
*.c files that include it, thus having the appearance of multiple
defined.  Most C compilers are forgiving of this error but
the g++ rejects this practice.

Solution:
Make it only an extern declaration in ph5diff.h but really
defined them in h5diff_util.c

sleipnir using g++ since this only failed in Daily test.
Also testes in heping, serial and parallel modes.

Bug fix: Temporary fix for h5repack failures in all parallel builds.

Description:
The parallel additions to h5diff interfered with h5repack.

Solution:
Added a second set of "parallel" functions to h5diff.c.  h5repack uses the serial versions, whereas h5diff will use the parallel versions.

Also, h5diff will now be smart about when to enter parallel mode.  If is run with mpirun with more than 1 task, it will enter parallel mode.  Otherwise, it will stay in serial mode as before.

performance) as well as fixed several bugs which had been fixed in one branch,

Description:  H5Pset_fapl_family sets family member size only for creating
new file.  The file doesn't keep this size information.  When the file is
re-opened, the size of first member file is used as the member size.

Solution:  Assume user knows the original member size and sets it through
H5Pset_fapl_family.  That will be the member size.  User can pass in value 0
as member size if he doesn't know the original member size.  Library will
choose the size of current first member size as the member file size.

     added an extra parameter for SZIP filter (coding method)

     ./h5repack -i file1 -o file2 -f SZIP=8,NN -v

there were some requests to change some minor h5repack features
h5repack only made a warning about a non available filter in verbose mode ( -v )
without -v it kept silent, and users sometimes missed this warning

the request was that it should print this warning always. so, the new format, is e.g

./h5repack -i test_szip.h5 -o out.h5
Warning: dataset </dset_szip> cannot be read, SZIP filter is not available


due to this, and to avoid a lot of these messages in the shell test script, I modified
the script h5repack.sh so that it detects the presence of all filters in the environment
(previously it only detected SZIP)
the test files were also divided in more files , to make the script code easier to
follow

HDF5 now supports SZIP with no encoder.

Description:
SZIP can be configured to have both encoder and decoder or just to have the decoder.  HDF5 can now query the configuration of any filter, and will throw errors if users try to write using a filter with encoding disabled.

Added H5Zget_filter_info function, changed API for H5Pget_filter and H5P_get_filter_by_id.  See SZIP RFC.

1) currently all the tools (h5dump, h5diff, etc)  do not check if a filter is available
for reading some dataset that might have a filter not available on the current configuration (the behaviour
of the tools until now was to trigger a library error, saying that the dataset cannot be read
due to the lack of the filter)


Solution:
1) added a new function h5tools_canreadf that checks if a dataset can be read
depending on the availability of filters.
this function was added in calls for h5diff and h5repack.
instead of triggering the library error, a message is printed, saying that the dataset
cannot be read (the print is optional, it is on on verbose mode)

2) added a shell script that tests the commannd line tool behaviour of h5repack
the script does a series of runs of h5repack  with several options on the same file (this file test4.h5
was added to the testfiles dir).
then, it runs the h5diff tool, with the input and output files , in each run.
the goal of the test is also to check item 1) . the binary file was saved with filters
that might not be available on other configurations

Code cleanup

Description:
    Remove various "fixtype" routines which duplicate (and actually pre-date)
    the functionality in H5Tget_native_type in favor of having the tools call
    H5Tget_native_type().  This provides the same functionality (actually better
    functionality, since the old "fixtype" routines didn't handle alignment of
    compound fields correctly) and reduces the amount of code to maintain.

    Add additional tests to dump out a "complex" compound datatype which
    exercises more code in the library for aligning compound fields correctly.

Description:
    When compiling/installing with the command "make install" (without
    performing a "make" beforehand) the tools weren't being made. This
    was because the `install' command in the Makefiles only relied upon
    public libraries, not private ones (which the one in the tools
    directory is).
Solution:
    Had the `install' command be dependent upon an "AUX_LIB" macro which
    includes libraries which are needed but aren't distributed (that is,
    they're staticly compiled).

Migrate from configure macros of XYZ_ABC to H5_XYZ_ABC
Description:
    configure generates many macros definitions on the fly and
    were stored in src/H5config.h which is included by H5public.h.
    But other software that uses hdf5 may also run their own configure.
    There can be a clash in macro name space.  We decided awhile ago
    to prepend all generated macros with "H5_" to avoid conflicts.
    The process has started and this commit completes it (at least attempt
    to).
Solution:
    Many macros symbols (e.g. SIZEOF_xxx and HAVE_xxx were changed to
    H5_SIZEOF_xxx and H5_HAVE_xxx).  Then H5private.h no longer includes
    H5config.h.  This cuts H5config.h away from HDF5 source code.
Pending issues:
    The module of fortran and pablo are to be resolved in a different
    commit.

Description:
	There was a problem with having a lot of groups nested together. We
	could only handle 1024 characters at most, but, in a parallel program
	especially, it could occur that there were lots and lots of groups
	and would be more than 1024.
Solution:
	I made the "objname" part of the obj_t structure a pointer instead of
	a fixed size. Added code to allocate/deallocate the memory we need
	for it. Had to fix how the "prefix" was being handled in the h5dump
	program. It was also set to only 1024 characters in length. I made it
	dynamic.

	Added a test case...Go me!

    The H5Rget_object_type function could not get the object type for dataset
    region references.
Solution:
    Added a new function, H5Rget_obj_type, to replace H5Rget_object_type.
    The new function requires the reference type as an additional parameter,
    in order to allow queries on different reference types to be performed
    correctly.

    Windows is generating hundreds of warnings from some of the practices in
    the library.  Mostly, they are because size_t is 32-bit and hsize_t is
    64-bit on Windows and we were carelessly casting the larger values down to
    the smaller ones without checking for overflow.

    Also, some other small code cleanups,etc.

Solution:
    Re-worked some algorithms to eliminate the casts and also added more
    overflow checking for assignments and function parameters which needed
    casts.

    Kent did most of the work, I just went over his changes and fit them into
    the the library code a bit better.

Description:
    Since we're only about halfway through converting the internal use of
    property lists from the "old way" to the generic property lists, we turned
    off snapshots to avoid exposing lots of API changes to users, until the
    APIs settled down.

    Getting the snapshots rolling again seems to have become a priority, so
    some changes are going to have to be made now that were going to be
    postponed until we were completely finished with the conversion.  This
    requires that the old API functions be able to deal with both the old
    and new property lists smoothly.

Solution:
    Kludge together the property list code so that they can transparently handle
    dealing with both the old and new property lists

Description:
    Start migrating the internal use of property lists in the library from the
    older implementation to the new generic property lists.

    Currently, only the dataset transfer property lists are migrated to the
    new architecture, all the rest of the property list types are still using
    the older architecture.

    Also, the backward compatibility features are not implemented yet, so
    applications which use dataset transfer properties may need to make the
    following changes:
        H5Pcreate(H5P_DATASET_XFER) -> H5Pcreate_list(H5P_DATASET_XFER_NEW)
            and
        H5Pclose(<a dataset transfer property list>) -> H5Pclose_list(id)

    This still may have some bugs in it, especially with Fortran, but I should
    be wrapping up those later today.

    The way we were generating Dependencies and .depend files was broken.
    If the $srcdir or other macros began with a ".", then it would match
    anything and cause problems since it would then overwrite the
    beginning of the header file's path.
Solution:
    Wrote a Perl script which can handle this type of weirdness better.
    It's only used when the environment is a GNU one with a GCC
    compiler...

    Added new flag ("-f" and "--family") to allow user to specify which
    file driver to use to open the file. If they don't specify anything,
    then it defaults to the old behaviour of trying each driver in turn

    file, then we do NOT try other file drivers.

     change fprintf(stderr .....) at h5tool_util.c into fprintf(stdout ......) so that it fits the comparison.
